I still think that all ships should get a natural bonus to their faction based weapons. Fed +Phas KDF +Dis Rom +Plas Jem +Pol Thol +Tet and so on.. You can use whatever type you want, but you would see a bonus for sticking to what your alignment has generations of experience using.
