On the mission where your loosing during the Iconian war I reccomend looking at the plot of Halo Reach They did a good job of having your characters win small victories but ultimately the planet falls to the enemy and the troops switch to civilian evac and retreat

you can duplicate the mission and then modify it to the new story while retaining the costumes and maps I know of several authors that have kept a sort of template mission that retains various custom costumes for npcs
