I reccomend looking at the plot of Halo Reach
They did a good job of having your characters win small victories but ultimately the planet falls to the enemy and the troops switch to civilian evac and retreat

You mentioned Vedek Bareil's assassin from DS9's "In the Hands of the Prophets". As it turns out, according to the excellent trade paperback The Making of Star Trek: Deep Space Nine, the assassin was originally supposed to be Anara, a different minor character introduced a couple of episodes prior - the idea being to use a character that had been established for some time as opposed to one written just for that episode, which would make her too obvious a suspect. (See also Lt. Valeris in Star Trek VI). Alas, the producers then decided the actress playing Anara didn't make a believable assassin, so they brought in another one with a new character name - Neela. (They did make the switch with one episode to spare, so they were still able to establish Neela in advance of "Prophets".)
