The tip is right now... if your on 10.7.4 or 10.8.1 stay there and don't upgrade... all of Wine breaks... this includes Crossover as well, which I tested out. Apparently VirtualBox and VMWare and Parallels are having some issues with the updates too.
I'm having exactly the same issue, 2010 Mac Pro with a 5770.
I guess I'm reporting the same problem as everyone else who upgraded to OSX 10.8.2
I am running Macbook 13' mid-2012 OS X 10.8.2 (12C54) with an Intel 4000 512MB graphics card and Wineskin version 2.5.5 . 8GB RAM. The latest Mac OS is the release that came out the same time as Ios6 for iPhone. Ever since then, I cannot get in to the game. I get the logon window, enter my user name and password, click Engage like normal. After clicking engage, it will usually launch the black screen with the Cryptic logo and log on to the server. Now, it just goes back to my desktop and nothing happens. I have to force it to quit so I can shut off my computer.
The next thing I tried was changing my settings from Rootless (windowed) to fullscreen at resolution 1024X768, and running glsl disabled. I restarted the game and I was able to go through the logon screen and click engage. All that happened this time was my screen went entirely black like it does before it runs the Cryptic logo and starts loading the game. I was not able to get out of it this time and had to force my macbook to shut down. I?m not sure what else to try. I can follow instructions but I?m afraid I?ll break something if I muck around too much on my own. I would appreciate any help or guidance. Let me know if you need any screen shots.

all OpenGL (meaning any 3D graphic rendering) in Wine is totally broken in 10.8.2 and 10.7.5. This isn't a Wineskin only thing, its all of Wine, and anything that uses Wine, including Crossover.
I'm going to work today (later today since I have a different day job) to get a WineskinX11 build working and get Wineskin 2.5.8 out... and update the STO wrapper as well.
Until then, if you want to play there IS a work-a-round.
Right click on the STO app, and select Show Package Contents.
Just inside run the Wineskin.app program.
Push the Advanced button, then go to the Options tab.
At the very bottom, checkmark to use XQuartz instead of the built in X11.
The game will run through XQuartz.app that way just fine until i can get an update out. For STO and playing fullscreen its not really that big of a deal... but you cannot multitask easily until i get the fixed wrapper out.

Thank you! Your hard work is (as always) much appreciated.
Thank you for all your hard work on this over the years. I really do appreciate it. I know you are busy and have a life outside of STO. I work way too many hours every day, every week, every year. It's nice when I have some down to ignore the real world for an hour and play some STO. Since all I have is a Mac, I really appreciate that you make this possible. I know we bug you quite a bit when something breaks (which is usually Cryptic's or Apple's fault) yet you get us back up and running. Do you have a PayPal where donations could be sent? You deserve something.
I just updated the first post for the STO UMV 1.5.1 version. Identical to 1.5.0 except the bug is fixed and the game should work fine in OS X 10.8.2 and 10.7.5
So upgrade to STO UMV 1.5.1 and everything should work again!

this might be a stupid question, but how do i update the wrapperor STO to 1.5.1? i went (package content) started the wineskin => advanced => tools => update wrapper => but still the same bug. if i go to this link http://wineskin.urgesoftware.com/tiki-index.php what do i have to download from there? i hope im not too "simple" on this

Well, it works again now (mostly). It still crashes randomly and it seems to perform much worse than it did previously, and also now takes a ridiculously long time to start the game for no apparent reason, but at least I can doff some.
EDIT: Somehow shadows was on medium instead of low, that fixed the performance drop.

after a patch the first time it can sometimes take a huge amount of time to get logged into the game... nothing I can do about that sadly... but its usually really fast if its not right after a patch.
It only crashes for me in certain map types if I've been playing a while, like Earth, and some similar maps... unless i go in and turn the graphics down to junk... normally I just let it crash then log right back in and go about my business. Its not performing any worse for me though.
I've had crashes in virtually every map. I think it has something to do with VRAM, a few times I got an error like this: http://imgur.com/S4dhx
I've noticed that sometimes the game uses low quality textures randomly (some portions of ESD will be low-res, then I turn the corner and it's high-quality textures again).
Performance was because the shadows were set to medium rather than low for some reason.

I've never seen that error... maybe only happens on some certain Mac config or game options?
I have no idea if it's because of a recent Wine patch or the new OS X drivers in 10.8.2, but I'm noticing a significant increase in image quality in STO on my MBP at the same graphical settings as before the release of 10.8.2. I won't complain!
Thanks again for the wrapper (and Wineskin overall) doh.

Well, I don't think I run the game using any unusual options. I have to run it in a virtual desktop since if I don't I get a black screen, but that's about it.
The Mac itself is a Mac Pro 2010 with a 5770, which is a bit uncommon but not that strange.

override->fullscreen is a virtual desktop as well... X11 is in fullscreen mode, but Wine is just drawing a virtual desktop.
Well, I meant with override off, but that's not my real concern. My real concern is the crashes. Is there any way I can generate a log for you?
I know... i just meant if it works in a Virtual Desktop, you could work-a-round the problem by using Override->Fullscreen perhaps... and not be able to tell the difference while playing in that and a normal full screen.
There is no easy way to get debug info... but you can do some logging.
When you run it from inside Wineskin.app Advanced using Test Run it keeps Wine and X11 log files. There are many log channels available for Wine, but its set by default just to show warnings and errors, along with fixme which is just informational about things not 100% complete. Its possible to set it to run TRACE in certain sections to narrow things down... but to the crashing problem which seems graphics related or a possible memory leak, I haven't found a good way to narrow those down, but its not exactly my area of expertise.
I have an issue. When the game patches and I click "Engage", the launcher disappears and the screen goes black, but it doesn't appear to be loading the game. I'm just stuck in the black screen until I give up waiting and restart the computer. What's going on?
EDIT: You already covered this on previous pages. My bad. :P
"Critics who say that the optimistic utopia Star Trek depicted is now outmoded forget the cultural context that gave birth to it: Star Trek was not a manifestation of optimism when optimism was easy. Star Trek declared a hope for a future that nobody stuck in the present could believe in. For all our struggles today, we haven’t outgrown the need for stories like Star Trek. We need tales of optimism, of heroes, of courage and goodness now as much as we’ve ever needed them." -Thomas Marrone

yeah... you need to use version 1.5.1 if you do this... its a bug that started with OSX 10.7.5 and 10.8.2 updates... it broke all of Wineskin usage and XQuartz and Crossover... etc... and X11 issue. I think just about everyone has their software updated to fix it now though.... I rushed out a fix for Wineskin, and then built the STO UMV 1.5.1 with this fix in it... 1.5.0 and earlier will NOT run on 10.7.5+ and 10.8.2+

I downloaded the new version (STO UMV 1.5.1). but cannot figure out how to upgrade from my previous version. The instructions in the download say:
upgrading from an old wrapper...
* Right click the Star Trek Online.app program, and select "Show Package Contents"
* Go to drive_c/Program Files and drop in a copy of the Cryptic Studios game folder
that Star Trek Online is installed to. (or from an older wrapper in the same spot)
However, there is just a 'Star Trek Online' app file in the download....no Cryptic Studios Game Folder. I already have a previous version installed and there is a Cryptic Studios Folder included when I 'show package contents'. What do I replace to get the 1.5.1 version running?

Take the Cryptic Studios folder in your old wrapper, and drop it in the same place in the new wrapper.... done!
(P.S. Any chance you're working on a wrapper for Mechwarrior Online?)
anyone can work on any wrapper they want... I only work on a few for games I like (and have time for... I'm actually spending most of my free time developing my own game at the moment).
You can check the community at Portingteam.com where they do a lot of wrappers (not only Wineskin, but hacks of Cider too). A lot of knowledgable people there if you go at trying to make the port yourself.... Also, PaulTheTall.com makes TONs of Wineskin wrappers for tons of games.
I've grabbed 1.5.1 down but it just bounces in the dock and quits out, either with or without the Cryptic Studios folder.
Any ideas?
EDIT: Scratch that, I think I was clicking cancel not open on Gatekeepers warning, always expect confirmation to be on the right :P
Gatekeeper can be a pain... I thought about signing the app since I am an "identified developer" but I didn't because it can get thrown for a loop since you have to change the internal contents installing the game in there. With how I have it set up that may not be an issue, but I really haven't tested it. I guess I could always sign it, and then if it gets screwed up for users, I'll know that doesn't work :-) Wineskin.app inside there is signed though, so you shouldn't have a problem running that.
So far, it won?t work for me. - well "won?t work" isn?t 100% true. The first time after installing the game (I did it 3 times) it works wonderfully but after a random point it crashes. Then it begins...
I either get a black screen, or basically a black screen with beautiful but unwanted RGB Pattern or it crashes after the loading screen (without the BS)
Sofar I tried to (not in order of the list)
reinstall the game (3x),
Run it with GLSL dis- or enabled
Install XQuartz (After using XQuartz the first time it worked "as being reinstalled" but same story as a normal reinstall of the game)
changing the resolution (of both wrapper and screen ;-) ) + fullscreen or rooted...
Updating Winery to latest version

It?s there - somewhere - but I checked the forum and there aren?t any solutions that I haven?t already tried.
Im using a
MacBook Pro, Intel Core 2 Duo, 2.66 GHz with NVIDIA GeForce 9600M GT and OSX10.6.8.
o Do you think using an earlier Wrapper might solve the problem? Ive been playing the game sometime earlier this year without ANY problems.
o Or is it the graphic-bug spooking around.
In any way, thanks for the help and If them, who work on the wrapper see this: THANK YOU BIG TIMES! <3<3<3

Gutted though, hopefully there'll be a solution soon though.
There is a Wine bug report filed...

We so appreciate this! It runs even better than before! I'll definitely be donating to suppor this good public service!
