The 3% or 500 phys def depends entirely on what your pdef is right now. If 500 pdef will give you more than 3% dmg reduction (and your defence is maxed aka; you cant afford to switch out any of your gear for whatever reason for more pdef items/shards) then yea, the 500 goes farther.
