I'm relatively new to the game (1 1/2 months) and have 3 characters (though one may be fixing to get a reboot). Every character, at some point, will pilot a cruiser called the Intrepid because that is the ship name I love best, always. Not only for the principle it denotes but for the WWII aircraft carrier the USS Intrepid. Look it up, truly an Intrepid ship. Beyond that some ship names and their significance by character:
Dmitry Leonov (A Cossack) has flown the Leonidas (a personal hero of his), the Taras Bulba (a fictional hero), the Ivan Sirko (another hero - google Cossack letter for more) and the Keelhaul (named after Operation Keelhaul to remind him no government can ever really be trusted).
Kerr Avon (named after a British sci fi series, Blakes 7) usually flies the Scorpio or the Liberator after the 2 featured ships in that series
Dallas Kelvin Maxwell (an Artifical Person) prefers to stick with the naming convention exemplified by the Enterprise... that is ships named for qualities we admire and aspire to... such as the Endeavor, the Valiant and the Intrepid.
Back on the aircarft carrier Intrepid I recall reading that she was once so badly damaged that her bow seam was split from top to bottom. She was listing forward in the water so badly that any big wave would bring the screws out of the water so that they were churning air. She could barely make 3 to 5 knots tops and the rudders were jammed so that she could only turn to starboard. That and other damage would have led many a Captain to have abandoned ship as the battle fleet had had to leave her to fend for herself. Yet her Captain refused. Even though he was crawling like a wounded turtle, was a sitting duck for any sub and any bad storm or serious wave could have sunk the ship he headed for Pearl Harbor. In order to correct 3 points to Port the ship would actually have to make an almost complete circle to starboard. Word spread through out Pearl and the smart money said she'd never make it. They say that when the tugs finally come into view hauling the wounded ship into port every engineer and dockworker was on hand to cheer her in. She was fully repaired and back out to sea within a month. That's why the Intrepid will always be my ship.

USS Valhalla - Norse Mythology - hall of the slain where they prepare for Ragnorok (Heavy Escort)
USS Valkyrie - Norse Mythology - warrior maidens who escort the slain to Valhalla (Galaxy class)
USS Monarch - another word for king or ruler (Sovereign class Assault cruiser)
USS Darmok - from TNG episode of same name one of my all time faves (Odyssey class)
The memory is hazy since it was twenty years ago, but it was the name of a rowboat owned by a rich character in either Ranma 1/2 or Urusei Yatsura. I liked the the failed grandiosity of it and the name stuck with me.
USS Shadenfreude - pleasure derived from the misfortunes of others (or "Ha Ha!").
USS Treppenwitz - staircase wit, thinking of a clever comeback when it is too late.

IKS Ver'Nicht - a "klingonized" version of the german word "to destroy", vernichten
For the Federation I was trying to keep with German words that represent an abstract idea and don't necessarily have a good corresponding English word. And for the Klingons I was going with hard consonent words related to violence, honor, and all that Klingon jazz.
I was very tempted to just do Schadenfreude-A,B, etc., but that seemd a bit boring.
Since my last post I obtained a few more ships:
USS Wanderlust - galaxy class. It means the desire to explore.
USS Reiser - intrepid class. It means traveler.
USS Flitzer - Danube class runabout. It means to run about .
My latest line of ships all use the names of famous World War 2 fighters:
Hellcat - NX-class Corsair - Saber-class Mosquito - Either Zephyr or Oslo, haven't decided yet. Warhawk - Defiant, maybe get the Sao Paulo for it. Lightning - Malestrom "refit"
My Odyssey-class cruiser, U.S.S. Kearsarge, got her name from the U.S. Navy and Starfleet vessels that preceded her.
My Sao Paulo-class escort, U.S.S. Tamerlane, is named for a Saladin-class destroyer that served in Starfleet in the mid-23rd Century, and whose adventures are seen in a pretty awesome webcomic, whose staff responded enthusiastically when I posted a screenshot of my "Little T" at warp.
My main character uses the Intrepid class USS Endeavour - I've seen a couple of other Endeavours flying around, and why not? It's a good name, referencing both Captain Cook's ship and the space shuttle, as well as being a synonym for 'Enterprise'...
I named my Intrepid that rather than any other ship because I wanted it named after a real space craft, like Voyager.
My alt flys the Prometheus class USS Quetzalcoatl. Quetzalcoatl has some similarities to Prometheus; they're both gods who teach humanity useful skills and knowledge.

Since I live near the most complete skeleton of the Acrocanthosaurus, a Trex size and shaped dinosaur with a raised spine, I thought it would be a good name. The third nacelle and the spinal lance cannon go with the name, and the fact it was a large predator fits the Dreadnaught idea.
U.S.S. Hellion, a Tier V Fleet Escort that wields Anti-Proton Dual Heavies and Anti-Proton Turrets and dishes out about 6,800 damage per volley on some unexpecting Klingon player... need I say more?

Sadly, being on a new toon and starting to play two years after I created my account (I didn't have the PC specs to run at launch, or even more recently until the F2P launch) I haven't really become serious with my ship names, or character names. I'm sure that will change, so forgive the utterly childish thoughts that come to mind when seeing the repeated name. Also, to act as a disclaimer, the references tie to my use of medicinal marijuana, which I don't openly like talking about, but am merely mentioning because of relevancy.

Plus, I'm not too keen of overusing the 420 numeric in the registries due to overkill on the obvious reference. That, and well, I don't feel like irking people or conveying the wrong message...
My current ship is the USS Ugly. I love the hardware, but I couldn't help but notice how god-awfully ugly the fleet escort is. With the Borg deflectors, she looks like a warthog.
