Been spending some time on my Klingon officer, Torlek (yup - named after the player character from Activision's AWESOME 'Star Trek: Klingon Academy'! ), and have aquired quite a few awesome ships for him to terrorise Starfleet with...:
I.K.S. Cha'Joh (B'rel-class Bird-of-Prey)
Named after Lursa and B'Etor's Bird-of-Prey from Star Trek Generations.
I.K.S. Va'tal (Somraw-class Raptor)
Named after Kang's battle cruiser from the Voyager episode 'Flashback' (the one that battles the Excelsior). Went with the name from the game 'Star Trek: Tactical Assault', simply because it was the most impressive-sounding...
I.K.S. Voh'tahk (K't'inga-class Battle Cruiser)
Named after Kang's D7 cruiser from the classic episode 'Day of the Dove', taking the name used in the IDW Comics series 'Klingons: Blood Will Tell'. I decked it out in 'retro'-style D7 greys, because I'm a massive fan of the TOS Klingons.
(...that, and the K't'inga model in STO is really inaccurate, and actually resembles the D7 instead... )
U.S.S. Armistead: Named after Brig. General Louis A. Armistead
U.S.S. Stonewall: Named after Lt. General Thomas "Stonewall" Jackson
U.S.S. Gadsden: Named after James Gadsden, Gadsden Purchase
USS Toranza - An item from Japan that I love.
USS Mythic - "Mythic" is a trend that I see with one of my other favorite developers, Bungie. It's the highest rank on their site that I hold. Plus it sounds awesome.
USS Seattle-D - A city name from my State, Washington. It's also a canon name since there was an "SS Seattle" in a TNG episode, and a USS Seattle also. This is a possible future ship not shown in the movies.
My future names will most likely be:
USS Mythic-B - See Mythic above.
USS Archmage
USS Legion
I had an idea for names for ship I'm going to give my recently added Engineering/Escort character. All these names were Confederate raiders, with their NCC numbers corresponding to the dates the ships were captured, lost, or decommissioned.
USS Sumter, NCC-121962
USS Shenandoah, NCC-110665
USS Florida, NCC-112864
USS Nashville, NCC-92863
USS Tuscaloosa, NCC-121763
USS Alabama, NCC-619640 (the date of the Alabama's battle with the Kearsarge; the zero was added on to the end because the in game registry doesn't go below 91000)
The character is even named Rachael Alderman Semmes, a possible relative of Captain Raphael Semmes; rather fitting since the Confederate Semmes started on the CSS Sumter and ended up on the CSS Alabama.
Well, on my Andorian Tactcial RA5, Malosenyv ch'Ajhysi (aka Senyv):

Tier II: U.S.S. John Rodgers NCC-94647 (Excalibur class), named for Commodore John Rodgers, his son Commander John Rodgers, and grandson Admiral John Rodgers; six U.S. Navy ships named in their honor so far IRL, plus Commodore Rodgers is an ancestor of mine

I found it really really funny that you spent all this time getting good canon names and stories for your ships......
Once upon a time there was a little show called Star Trek. People kinda liked it, and it eventually was made into a movie, and then another movie, and then another movie, and then another movie, and then another movie, and then another movie. After that, they decided to make a couple more TV shows, and a few more movies. Sadly, however, the franchise began to decline in popularity and the very last TV series was canceled.
Then a ray of hope; the franchise was being rebooted with a new movie by director JJ Abrams. Though the movie was a box office hit and liked by most people, some long time fans disliked it for various reasons. One thing they disliked was the newly designed Enterprise, commonly called the JJ-prise. And it is after that very ship, which some hard core fans dislike, that I named my in game ship...mainly to make them mad
It's kinda hard to keep ship names straight with 4 toons, but,...eh.
Current commands:
Engineer: Nassau recalls the US Navy ships which bore the name Nassau (CVE 16/LHA 4);
Tactical: Soyuz harkens back to the old assault frigates of the 2270s;
Science 1: Thunder Bay, after the Canadian city at the head of Lake Superior;
Science 2: Haleakala, "House of the Sun", for a Hawaiian volcano. Also recalls the ammunition ship USS Haleakala (AE 25).
USS Stormbringer: Stormbringer is the name of the infamous black sword featured in a number of fantasy stories by the author Michael Moorcock. Created by the forces of Chaos, it is described as a huge, black sword covered with strange runes carved deep into its blade. It is wielded by the doomed albino emperor Elric of Melnibon
USS Pericles - Athenian statesman and general during the first Peloponnesian war
USS Heracles - The correct and original Greek name of the mythical figure more commonly known by his Roman name Hercules
USS Theseus - Solved the labyrinth of Crete and defeated the minotaur
USS Damocles - As in the Sword of....
U.S.S Triune - Definition is a group of three and I based this not only on the fact it has three nacells but also the fact it carries out three rolls. Defense, Attack and Diplomacy.
My original ship name Lucky 13 X, like my game account name, is the name of my Xbox 360 Xbox Live account. But before it was that, it was actually the ship name of my main toon in Earth and Beyond, and I am now using my original Earth and Beyond toon's name and his look from that game in Star Trek Online.
Explorer One, take a bow. <screenshot to be added later>
U.S.S. Bradbury - For the author and seeing a one time data entry on nearby starships on the Enterprise D's bridge. Fell in love with the shipname, dunno why.
U.S.S. Gallonigher, U.S.S. Bennay, U.S.S. Draco and U.S.S. Diomedes, Just really cool sounding star system names from the PS1 game "Colony Wars." - Awesome game btw.

As well as the I.K.S Avarice and I.K.S. Atrocitus after the orange and red lanterns from the DC universe.
I've used that name since the mid 1990's when tradewars was hot on the BBS systems.
probably because there are billions of Carl Sagan's instead.

USS Dangunzelion (Science/Long Range Science Vessel): Inspired by anime.
IKS Song of Strife (Science/K't'inga Battlecruiser): Lanli likes to sing. Her lyrics often aren't very pleasant though.
