My current Klingon ship (a BoP) is called the IKS Ravage, after the Transformer. I figured what the hey, I had a Federation ship called "Grimlock" at one point. I only play my Gorn character sporatically, so I'm not sure how I what I'll call my future ships.
i called my ships with many different names, all sharing a common origin:
The USS Corona is the first i got, and the one i use the most, now it's an Assault cruiser, The uss Corona, NX-9338 - E.
then i have some escort, called Juniper, A and B.
My ltcmd 3 actually has an escort that goes with the name Korinna.
Corona is the home-world of one of the character from the Disney comic Paperinik New Adventury, an Italian production. My Captain is named after Everett Ducklair, an alien escaped from is own culture;
My second captain is named after Zyggi Flaggstar, an ex-PBI( the Disney equivalent of the FBI) that dropped out the accademy because he did not belive in the need of secrecy on important matters(like alien, for istance.)
Korinna and Juniper are the daughters of Ducklairs, and are also the names of 2 of the 4 artificial moons surrounding the Corona planet.

USS Weatherlight, I named my assault cruiser that. It's from a "Magic the Gathering" book. Forgot the name of the book though. Think it was Rath and Storm.
For a little bit there was a USS Energize and USS Sarah Palin. The Energize was my first personal design. Lost it now, as I designed it in 6th grade.. The other one needs no explanation.
My first ship was called the U.S.S. Bravery, because I wanted my little ship and crew to have a good name to live up to, which they proved at Vega.
Then when I was promoted and got a cruiser, that was named the U.S.S Paragon, because I wanted it to also live up to its name and be a paragon example of Federation ideals and goodness.
The next ship which was a heavy cruiser was called the U.S.S. Paladin. It sounded similar to the previous ship name, so I wasn't sure at first if I should go for it, but the definition for Paladin was "fighter for a cause" so I thought it suited the ship quite well and sounded cool when Admiral T'nae said it.
My current ship is a Galaxy class exploration cruiser called the U.S.S. Meridian. I like the word "meridian", which means "a period of greatest prosperity, splendor, success, etc. or pinnacle of achievement" so it has a pretty fitting name as well, because I was aiming for that Galaxy class and now I got it!
The greatest challenge has been trying to think up ship names that sound cool but that isn't likely to have already taken. I was considering names like "Valiant" and such, but definitely have seen tons of those in the game by multiple people.
My ships name is Avalon since death represents the last unknown which makes it the greatest adventure.
Avalon also represents beauty, myth, culture, and paradise; all ideals represented by the Federation.

Though the movie was a box office hit and liked by most people, some long time fans disliked it for various reasons. One thing they disliked was the newly designed Enterprise, commonly called the JJ-prise. And it is after that very ship, which some hard core fans dislike, that I named my in game ship...mainly to make them mad

My Andorian Tactical officer, Lt Cmdr, is flying the USS Exeter. Why? Well, I used to be a part of a trek online RPG, and one of my characters had the original USS Exeter as a Refit (There is a long and convoluted storyline about her fighting with the admiralty to take it out of mothballs. I'm horribly stubborn and so was that character, so she won). Since I'm in a Connie Refit, I figured I'd use it again. The Refit Connie is one of my favorite ships!
My alien science officer is flying a Miranda right now, the USS Orion. Because that's what the game gave me for a name right after Beta when I first leveled her to RA5, figured I'd use the same ship on the reroll. Gonna level her slow since I'm hoping for refit capabilities on that Miranda so she can keep it. It's totally her style.

My battlecruiser captain has just been using made up names that sound vaugely Andorian/Aenar, hell the last one I translated Ice driver into russian and converted the non-english characters into their english look-a-likes. so no real origens i suppose just so long as the sound good to me.
The reasons are as elusive as Higgs-Boson doublets are elusive. Well, I could say something like that, for fun, but it wouldn't be true. It's more of a simple thing, really. I'm an armchair psychologist, intrigued by lucid dreaming, guided imagery and similar things. Mix that in with a very romantic outlook on Life, the Universe, and Everything and you'll end up with someone who wants a name that's a bit out of the ordinary.
I didn't want it to be too jarringly out-of-canon though, so I didn't opt for anything really silly, out of respect ot the community of course, since everyone's going to see me warping, swooping, and loop-the-looping a bit around space. So I settled on the Dreamwalker, it's a little unusual, but the Federation does have ship names that are a little unusual at least. I feel particularly good about my choice, and I like my little ship.

I'm surprised you didn't name them after one of their sports teams (though a starship called USS Penguins might raise some eyebrows).
