Ran into this on my Risa Corvette yesterday . Swapped the core in the shipyard, saved the loadout, beamed up, and oh, it switched back to the old core and the changed loadout hadn't saved even though it said it did.
On Duty Officers -> Department Heads, make sure "Enable first officer recommendations" is checked. This is the option that makes the game auto pick DOFFs. If it's on and it's still not working, then you've got a bug

My outfits show, but on some of my boffs it will only partially load - like they'll get the belt and boots and the rest will stay whatever they're wearing.

Sounds like you're playing the game through Steam AND Arc, which is a surefire way to break the game. Download the standalone launcher and use that to play. It actually works, unlike Arc and Steam.
