This is a known issue, but no ETA has been given as to when it will be fixed. At least it isn't game-breaking--the ship has plenty of other ways to do stupid amounts of damage (especially if you go full antiproton like I did, with the recent Khitomer set).

That's true. The perennial stuff tends to require a lot of farming during the events (or REALLY deep pockets offseason--that is, buying the various currencies, then using those to buy the seasonal items; please note this takes literally tens of millions of EC on average per seasonal item.)
Actually, T5-X2 is the highest you can go, but it takes one additional step (T5 > T5-U > T5-X > T5-X2). The main difference between T5-X2 and T6-X2 is just that T5s don't unlock a ship trait (but T5-X2 still has six ship trait slots you can use)
Yeah--it's not too hard to farm 100,000 dil or so. Especially if you have a bunch of alts. Consider you can refine up to 8500 dil per day per toon (the extra 500 is if you're in a fleet with at least a tier I dilithium mine).

I use the KCB on a lot of my ships. In fact, one of them even uses it as a FRONT weapon. It's just that good. It's basically a "beam torpedo". Not much good against shields, but damn do it smack on hulls.
