Managed to resolve this one myself. Continuing to level up, my character corrected itself once I reached level 50, Vice Admiral rank. I'll see if there's any other issues when reaching Fleet Admiral, but hopefully this weird glitch was a one-off.
Odd that the Breen outfit is available to them, but not stuff like the new Borg Exoskeletal Frame unlock, even after today's update allowing other bridge officers the choice of wearing it.

Oddly, I just went to the tailor and reset the look of my Nebula (by selecting one of the other ship looks) and the Phoenix parts showed up after that.

Fuller's mentioned in the past about going back to the 60's feel for a Star Trek show, if that's the case then setting it somewhere in the boundaries of that time frame wouldn't make it jump out as being too different. You certainly would have difficulty trying that approach post TNG/DS9/VOY.
