Narrative is irrelevant. The Sarcophagus can mount virtually any fighter, and it is several times larger than the Vo'quv and even more massive than the KDF Temporal Dreadnought. There is no reason why it should be denied Frigates.

Why? Pre-loaded ships would be perfectly fair and balanced, and the only difference between shooting other players over NPC's is the fact that players can actually defend themselves and provide a genuine challenge.

Actually mods like [Over] were created to make crafted weapons "really special" and are exclusive to them. Reputation weapons were already special on account of them having unique Proc's, which unfortunately no longer means as much as it used to after the skill rework.
Pretty sure the slots have zero impact on the hardpoints used, the exception being some of the Omni-Directional beam arrays that will use either front or rear hardpoints depending on where they are slotted.
Fun Fact: Ship specific consoles were originally innate abilities, but the abilities were later changed to consoles to allow for greater flexibility, as ships with abilities had one less console slot than normal ships.
Not sure about choosing warp effects, but I do think they should be tied to the ship used rather than faction. And I know it is possible for Cryptic to override the effects/animations, as the Kelvin ships already do this and to some extent the Crossfield when transwarping.
Because they are newer. Most of the beam VFX has barely been touched since the game launched. I actually just noticed it myself when playing back an ISA run video I made of my Sarcophagus Dreadnought with Sensor-Linked cannons, not only are they cool VFX but actually act as light sources too.
The only way it would lower the value of gamble boxes is if it dropped the SAME loot, which is not what we are talking about here. Otherwise by that logic they should do away with the crafting system and reputation system entirely, because clearly its cutting into their lockbox profits!
