They pretty much had to do it this way, or you'd have those that are fans of the 2 T5 variants that don't get a new version up in arms about not getting their version at T6. Expect the same if we ever see Dysons, Kumaris or Vestas at T6.
No, they didn't 'have' to do it this way. All they 'had' to do was let people reuse their skins and their consoles on a unique ship with a reasonable layout, and maybe provide a universal LtCmdr seat to let people tweak their builds the way they want.
Once upon a time I was thrilled with my new Vesta bundle just because of the awesome set bonuses for equipping all three consoles. But I knew there was a slippery slope there and that it was the same ship with three minor variations I was paying twice the price for. I've realized that I just can't fly more than one ship at a time. It's the reason why I've opted out of every single 9-ship variant bundle so far, and most of the 3-ship bundles. The only bundles I like are the 3-ship cross-faction bundles.
What's worse is that we now have Ship Mastery traits in the mix, thus enticing people to grind through ship mastery three times for basically the same ship. But you know, once you get to a certain point you realize you can't slot them all and some of them are more useful than others. I'm already tired of grinding Mastery... Having to grind it three times for the same ship is not going to make that better.
And Admiralty cards, so we get 3 cards instead of one. But have you noticed? No matter how many ships you have in your fleet of cards, you can only complete so many assignments a day. I've got more ships than I know what to do with and I still run out of the 'right' ships. My Vesta cards are practically useless because their special ability only applies when they're flying solo and there are precious few assignments that will actually hit 100% success with one. No assignments that really pay out well.
What's true is that they're going to continue to do this as long as people are still paying for the dubious 'value' of these bundles. I'm okay with upgrading older ships to T6. I'm not okay with more meaningless eng/tac/sci variations of the same ship. I'd even be okay with that if they let people build their own bundles, so that if I only want the science variant for each faction I get the bundle price for it. I'm okay with the nerd rage of the few who want to pay for those 9-ship variations over and over again being disappointed.
What I want are unique ships with a different feel, not three different variations of the same ship. There is so much room to expand the fleets in meaningful ways, like species-specific ships and new classes of ship. The "triple-paste" is overused and due to be retired in favor of something better.

Even more not enough. Then there's the differences in subsystem power bonuses. The things play differently in T5, and I guarantee you that plenty of people would miss the way their preferred variant played on the new ones if it was one size fits all. I get that you don't like the multi-packs, but they've done it with these already, and not doing it with the new versions would have caused way more of a firestorm than, "I don't want to pay for 3 versions, but I'm so OCD about having them all that I'll feel I have to." does. They "have to" do it because you can't put the toothpaste back in the tube. They gave people the options last tier, and those people would feel slighted to not get those options at Tier 6. All of your other arguments are beside that point, and are just trying to handwave away every bit of added value for variants that we have now. Traits that take whole hours to unlock are barely a blip on the Is this a chore? radar, and more Tier 6 Admiralty ship cards are always going to be useful. This tier's multi-packs are flat-out a better value per Zen than the last tier's, and none of your grumbling about it will change that.
This is an MMO, not a Star Trek episode simulator. That would make for a terrible game.
My thing is with the bortasqu' is that its the most loathed ship due to its uselessness and the fact it held back progress on the KDF ships don't make enough money for 2+ years and its headed into that again.
The irony is that the original argument against the Bortasqu' - that it was a Fed cruiser in a Klingon skin - was predicated around faction-specific PVP teams, which are now long gone. Heck, the reason that many other KDF cruisers were preferred - having the mobility to use DHCs effectively - is even more obsolete in the current "BFAW uber alles" meta. If the Bort 3-pack is as good as the existing command cruisers, it'll be worthwhile (and much better looking).

Will the Scimitar-variants have the I.R.W. or "none" prefix options?
My guess, as these ships are built exclusively by the Republic, they will be limited to the RRW prefix. Only ship classes shared by both the Star Empire and Republic will have access to the IRW prefix. There was already a firestorm over that with the T6 D'Deridex when that came out. Lore wise it makes sense, as why would the Star Empire be fielding Republic designs?

They bring out the new Federation T6 with that Ugly, Square, Sharp Cut style, like the ugly Arbiter. I wanted it to be smooth like the T5 Odyssey, or those old Multi-Mission Surveillance ships. Man those look sleek! But no. Every T6 ship released that is good, has that ugly blocky style. And every garbage T6 ship has the smooth sleek look. I HATE YOU CRIPTIC DESIGN TEAM.

I like that one of the variants has the Galaxy shaped saucer, rather than the Sovereign look. That is actually how the original concept art for the Odyssey(the drawing that won the contest) looked, so I was always a little miffed that they changed it.

Cool announcement. Looking forward to the new T6 Flagships. I was wondering, are the captains of the flagships of each faction going to get their ship upgraded to one of the flagship T6 versions? As the flagship of their own faction, they should always have the best and latest version of their flagship. Perhaps have the switch in game occur as a "refit" or "retrofit" of their existing ships to update them to the latest technology. Something like that would make sense within the Star Trek universe, even though game wise it's just switching something here or there.
I was wondering when they'd get to this. They've been going through and making new, T6 version of our favorite T5/T5U ships.
If I were a betting man, I'd put money on the Vestas getting the T6 Treatment next.
That is one thing KDF side doesn't have is something close to a vesta. It would be cool if they had like a Zilant(gorn one), that slavemaster(orion), and maybe some kinda made up ship and call it a ferasan/lethean ship. I guess that is the positive side of the token is stuff KDF never got one of they could make now and it wouldn't have an old version to make obsolete and would be a win win for KDF Lol.
if they now lower the career specifying ltcom down to a lt rank, this would mean those cruisers would be the same as the command BCs, just without hangars. so i really hope for ltcom! otherwise theres few use for the oddy at all.
also, lets take the sci oddy as example: if you dont have a ltcom sci, you will HAVE TO put your sci into the ltcom uni slot to actually HAVE a "sci-cruiser".
i just hope, science/operation and tac dont define by that extra console alone, meaning they reseved the ltcom uni/command as "career specifying" uni seat. then we would actuelly gain what in comparison to t5u ? right: ONE measly command ability you might be willing to slot into that uni ltcom hybrid. - that wouldnt be worth it at all.

Slight caveat: I would suspect the Romulan tactical variant will retain the T5 version's five tac consoles, and perhaps com tac. Otherwise, yeah, that seems likely enough.
The Scimitar is literally what made me play this game. Not because of it's so-called OPness, but because I loved the design and all of its neat tricks from STN. I loved that it was so faithfully recreated in-game, right down to the Thalaron weapon. It might not be the most practical weapon, but it is an intrinsic part of the ship. I have been hoping for a T6 version since I started playing, but this new Romulan-esq design is just sad to me, and the fact that the consoles and traits are shared across all three factions just makes it feel lazy and vanilla. It simply is not a Scimitar in any regard. The only way I would even consider buying one is if it can use the three consoles from the original ships AND use their skins as well. Anything less than that and I can only consider it to be an irredeemable insult to the most beautiful and imposing ship in the entire setting.

So, I'm (quite) interested in these but I have two reservations.
First, its frustrating that I'd need these for each of my captains in the same faction to unlock the ship skills. I really feel like players with alts are getting kicked in the junk by ship traits not being faction-wide unlocks. Players completely commited to a main are getting more and more powerful combinations at their disposal while players who like more of a one-face-per awesome-ship are being asked to re-buy some of these over and over.
Please either make the ship skills faction-wide unlocks or allow the flagships to be redeemed by all characters on an account in that faction. It's the difference between grinding my teeth and rocking my head thinking about it and insta-buy. I can justify the whole set once for my account, but not 3-ships per captain times all my captains.
Second, for pity's sake NO MORE SCIMITARS. Get a new ship for the Romulans .

Kinda doubt that, while it may be doable on the bort & ody getting the all scimi variants together must be pretty tough if possible at all. So I'd guess they thought "all or nothing" to avoid roms feeling discriminated and ended up with leaving the T5 models out.

Slight caveat: I would suspect the Romulan tactical variant will retain the T5 version's five tac consoles, and perhaps com tac. Otherwise, yeah, that seems likely enough.
