I went all canon and named my Nebula Class USS Sutherland with the backstory that my Captain took command after Captain Shelby. Instead of Ten Forward, the lounge area is called "Horatio's"
I used artistic licence on the ships registration number though
The name of my main ship Zeta Aquilae is derived from my former Fleet. And my former fleet name was derived from Descent II (Dos/Win95 game) and on its turn from http://en.wikipedia.org/wiki/Zeta_Aquilae
My other ships are called Zeta Lollaron since I'm using Polarons to pwn people, and you might want to expect the opposite (Anti-proton or even just Phasers/Disruptors)
Don't really have a theme or particular origins for my ships, but I do have a bit of a theme with my shuttles for naming them after some of the fish in my several aquariums.
Type-8: Rerio, from the species name of the zebra danio (Danio rerio)
Runabout: Tetradon, genus name of most freshwater puffer fish
Delta: Jack Dempsey, large aggressive cichlid that shares its name with a large aggressive boxer
Peregrine: Haven't settled on this one yet. I want to name it for my piranha, which is a black rhom (Serrasalmus rhombeus). Serrasalmus is a bit unwieldy, Rhombeus sounds like something else, and Piranha sounds too generic.
Couple months when I get my captain's yact I'm thinking possibly taking a name from some of my Tanganyikan cichlids, but Brichardi sounds like a booze and Neolamprolongus makes me think Serrasalmus wasn't such a bad idea.
I generally call my ships either

U.S.S. Stella Maris ( Star of Mary, cos i'm christian and trek fan, so it kinda made sense)
For my Federation Klingon, it's the U.S.S. Helm-B.
When he got his Heavy Escort, the default name wasn't good, so I hit the 'Rename' button and then the 'Random' button and got the U.S.S. Holm.
That was okay for awhile, until I was flying around on my way to Sol when I saw another Heavy Escort named 'Holm'. so... I hit 'Rename' and not being very awake or feeling very creative: I changed the vowel to an 'e' and off I went.
Grinding my way through Commander, the NPCs/questgivers kept referring to my ship, and the name grew on me, so I kept it when I hit Captain and moved into a Defiant.
Hence the '-B' part.
Now, with my Engineer Captain, all his ships have been named after cities/larger towns in my home state of Connecticut: the New London, New Britain, and currently the Bristol.
I'm thinking the Admiral-level will get the name of 'Hartford'.
at some point during the early days I started shouting this into my mic every time I de-cloaked and one shotted someone in PvP. (I'm sure I was drunk at the time, but my fleet mates suggested it.)
I wanted to go along with something that could conceivably be found in the Star Trek IP. I also wanted something that kind of fit the role I wanted to play. Heals >_>

This one is commanded by Captain Vaihuu e'Hvalli, who is one of the main characters in my fan series. My main characters on the Federation side tend to follow the theme of famous ships in history, or astronomical themes. I couldn't justify naming a deep space science vessel something like, USS Dominance, so I went an astronomical theme route.
Also, I will admit that the DSSV skins kind of resemble a yacht or a jetski, so something not terribly serious. Hence, Starfinder. Great ship. She's the one I take into PVP.

*After getting addicted, my first thought was "TRIBBLE; now I need to spend effort for a good name!" At which point my thought process went "Hey, the Enterprise is a cruiser in Star Trek and a carrier in real life! I'll use Kennedy for mine!" And, since JFK's speech was the driving force behind our space program, it seemed fitting. I just stuck with it because I was too lazy to think up anything else.

The origin of my ships name comes from the constellation Leo of the Zodiac. Within the constellation Leo, the Red Dwarf star of Wolf 359 can be found. A Hermes-class starship in service during the mid to late 23rd century also bore the name "U.S.S. Leo".

NCC 91979, currently on the third ship of it's kind, so there's a B at the end of it's numerical code.
The story I've been working on since 1998 uses a term to describe reincarnation - 'Dream of the shore, where life exist. From the shore we go to the horizon to become the dreamer of the dream, and we return to being the dream when our dream comes to an end'
I decided to use the name 'Shore' for my ship in the game while using my main story character of Reina Beaumont as my character.
The next ship I buy once reaching captain will be the USS Shore, NCC 91979-C.
Also the numerical NCC line is the year I was born, as well as the same year my main story lead was born - 1979.
Deimos and Phobos are the sons of the god of war, Ares. In a time when the Federation is in constant war it is quite logical to resemble the time also in their name.
USS Warrior Angel G NCC198908-G - Will be retired and opened for use by another crew. The Vice Admiral and his entire bridge crew are going to be moved to the being built as we speak USS Odyssey (Odyssey Class) In the mean time Vice Admiral Ross will be preforming his duty on the W.A. -F for the remainder til the new ship rolls out.

U.S.S. Archangel (ENG - Star Cruiser) - Named after the Archangel class battleship in Gundam Seed. Also partly drawn from the biblical reference as she's a powerful healer and tank of the highest order.

U.S.S. Gladius (SCI - Advanced Escort) - From the Latin meaning 'Sword'.

Saratoga was the ship disabled by the "Whale Song" energy probe in Star Trek IV: The Voyage Home.
Not to mention the name of a ship destroyed at Wolf 359, which was a modified Miranda.
The Saratoga really has an undeserved reputation of being "Star Trek's punching bag," since we only see two ships with the name being disabled or destroyed.
