I named my first ship the Kejal, Bajoran for "freedom," since I have a Bajoran character. The next few ships followed suit in Greek and Latin, then I picked up Bajoran again: pagh'tem'far (holy vision, basically) for my science ship, Ha'Dara (home of light) and the USS Bajor for my high tier cruisers.

Out of curiosity, does the game not support umlauts then?
Miranda-class: USS Osiris - found on a list of Miranda registries and liked it. An Egyptian god who was killed and resurrected, which fits the beginning of the player character's career; also, a nod to the Animatrix short "The Final Flight of the Osiris".
Constitution-class: USS Endeavour - one of the classic twelve starships, named for James Cook's vessel.
Excelsior-class: USS Challenger - another canon name with a lot of history. I was just shy of 16 when OV-099 lifted off on that fateful January morning.
Galaxy-class (coming soon): USS Odyssey II - successor to the ship blown up to establish how tough the Jem'Hadar were. It'll have a -B on the registry, but the II is there as a joke, a reference to a game console of my younger days (I had/preferred the Atari 2600, myself).
Depends on my mood and which toon I'm playing as. For example for my Mass Effect based toon I'm naming all the ships Normandy and adding a letter after it for each rank I go up. I'll change the names for multiple ship when I get to VA but they'll be in the same theme. For my tac I started naming the ships after characters from MST3K. I named my shuttle "Cambot" and my Captain rank escort is named "Tom Servo".:D
My ship is the IKS K'ratak, and it stems from the TNG CCG where I had a Bird of Prey card named IKC K'ratak which proved to be pretty useful for me in that game, so its stuck all the way into STO

Anyways, I do have a naming convention, taken from the DarkSithian Navy ( both "wet" and space) which in turn is taken from ancient shipping company names: all ships have an adjective and the word "leech". So, my shuttle and runabout are the "tiny leech" and the "harmless leech" while my current ship is named "daring leech".
As to exactly where I got this "ancient shipping company" naming convention, it comes from the book "Tai Pan" by James Clavell, where all the ships from the "good guy" company had the "cloud" name ( i.e. "resting cloud" ) while all the ships from the bad guy company had the "witch" name.
As to what is the "DarkSithian Navy", obviously it's the navy that belongs to the Evil Federated Empire of DarkSith, a fictional space empire made up by me for another game and that puts together elements from several of my favorite sci-fi sagas and books. And, yes, as the name suggests, they are Dark Side of the Force followers. There is a lot to tell about DarkSith, but the only relevant piece of data as of right now is that the Emperor's name is Darth Thanatos, which is the name of my ingame character.

Nostromo was the name of my LRSV. I had another ship named the Moonraker, after the highest sail on a fully rigged ship. ^.^ (I like using nautical terms for my ships, sometimes. )

U.S.S Ark Royal, after the anouncement that the H.M.S. Ark Royal is going to be decom'd, i thought the name should live on, plus i have a cousin twice removed at lt. com (or equivalent as we don't speak much due to her being out at sea alot).
The ship I fly under my Galli Frey toon is called the Blood of Daleks... named after one of my favorite audio episodes of the Eight Doctor Adventures :D

USS Beharry - Named after Lance Corporal Johnson Gideon Beharry VC, youngest winner of the Victoria Cross, and also only one of six people for whom their VC was not posthumous. Named a cruiser after him, and if you look him up, you'll see why.
USS Penrose - My dinky little Nova class science vessel. In keeping with the Scientist/philosopher/scientific phenomenon naming convention, I named it after Sir Roger Penrose, a darn clever physicist, and a guy who describes himself as a "recreational mathematician."
USS Dauntless - My Defiant-class escort. A double name reference (and yes, i know there's a Dauntless in canon somewhere) for both A) The british warship, and more importantly The Dauntless, Kimball Kinnison's main ship from the Lensman series.

U.S.S. Apropos of Nix, Excelsior-class
Supposed to be named the Apropos of Nothing, but that was too long. Named after Peter David's character from the book series of the same name. Funny read, the first two. Third book has an unpleasant ending but is otherwise pretty good.
U.S.S. Red Knight, Prometheus-class
Named for a demigod in Faerun (Forgotten Realms D&D setting). That and I liked the chess-like reference for my tactical officer.
You see four ships in my sig. They are (clovkwise from top right) USS Solstice (always liked the word), USS Bebhionn (Pronounced Be-veen, named for a moon in the Sol system named after a Celtic goddess), USS Rhodisia (name given by the game, just decided to keep it), USS Silmarillian (Tolkien fan here).
USS Cherokee- For the tribe of distant ancestors and it was a Miranda class vessel

USS Valkyrie- The TOS version Constitution class as a hallmark of childhood memories it sits at space dock as a Commemoration to Star Trek.
USS Valkyrie A- Excelsior class as another monument to my main toons Commander Days.
USS Warrior Angel A- My 25th century refit of the old Constitution Class vessel the name I needed something to match something that i can't really fathom or remember very well. This name line has gone all the way to F with most of the Cruiser line.
USS Warrior Angel B- Heavy cruiser that packed firepower and 25th century refit of the stargazer.
USS Warrior Angel C- Exploration Cruiser update that was quickly tossed when turn rate turned piloting into a nightmare. Retrofit turned out to be a better fit with mod to consoles.
USS Warrior Angel D- Assault Cruiser that I wanted to gather close to the Enterprise E but with maybe a 30 plus year update to the design. Since it is war time it needed a militaristic look but not to much of one.
USS Warrior Angel E- Star Cruiser this one has so many possibilities with the many classes that are under the design. I intended this one to be the Ideal flagship for my Vice Admiral but not so merely a back up.
USS Warrior Angel F (current)- This one I updated the Galaxy Class some to account for the time and parts I had. Borg, Aegis, and Breen it is a better fit now that I have the build for it.
** Upcoming Advanced Heavy Cruiser Retrofit Vessel* - Not sure what I am going to name it.
