USS Loxias- My wife named this one as the character is based off of her (it is a species of butterfly, which she studies). USS Webb- Randomly generated by the game. USS Attica- Named after the New York prison. IKS Rok'Moth- I either made it up or used the name generator. I can't remember.
Others I have used; USS Folsom- Named after the California prison made famous by Johnny Cash. USS Bastogne- Named after the village in Belgium and the battle that took place there (WWII). USS Stones River- Named for the river in Tennessee and the battle that took place there (US Civil War).
As far as I can tell, it means Barge of the Dead, in Klingon. There is no Klingon Word for 'the' or 'Barge' specifically, Translated word for word, It is actually "Ship of Dead". But as most know, when translating, you go by meaning, and not exact word for word. Anyway, It's the closest I can get, as far as I can tell.
On one of my chars I named them after my nieces. Currently flying the USS Evelyn.
My other Character, Ka the child of Mars (who, by the way is looking for a Mars Theamed Fleet) captains ships with the names of Mars in many differant languages.
USS Problem Child
USS Dubious Intent
USS Honest Mistake
All inspired/stolen from the Culture.
I giggle every time I get a mission that has dialogue like "Why is the Dubious Purpose here!?!"
In my head I like to think my ship and crew are sent when the Federation want to make an messy example of why you don't **** with the Federation, and then they deny my ship even exists.
(It's how I help justify the ridiculously high kill ratios in the missions to my inner Trekkie)
generally all my tier 5 and retrofit ships' names are chosen from cities or regions in steven erikson's book of the fallen series. for leveling i chose factions/armies from the same series (Bridgeburner, Bonehunter, Crimson Guard, etc). http://encyclopediamalazica.pbworks.com/
engineer:

only exception is my Science officer who captains the USS Always Confused, named after the whale-research boat in christopher moore's novel "fluke". wanted to name her after another research boat in that novel "Constantly Baffled" but it was too long.
I so far had: Quasar class USS Lowell, after the 19th/20th century astronomer Percival Lowell. Akira class USS Gallipoli, named for the failed attack in WW1. And currently am captain of Discovery class USS Al-Jazari, named for the 12th century inventor.

My engineer "main" U.S.S. majestic / Fitting name of the Assault cruiser
And i also have my I.k.s Rotarren / martok's ship.
I forgot about my Runabout. In the spirit of Sisko's tradition of naming Runabouts after rivers on Earth, I wanted to name mine after a creek near me. My first thought was the USS Antietam, but I went with the USS Tonoloway, which is a creek that runs through the town I live in. I think it actually sounds pretty good.
NX-91040-A U.S.S. Eridani (retrofitted Discovery-class long-range science vessel) is named for 40 Eridani A, the star system that is home to the planet Vulcan.
USS Helena (CL-50) was a St. Louis-class light cruiser of the United States Navy, damaged in the attack on Pearl Harbor, and subsequently active in the Pacific War until she was sunk at the battle of Kula Gulf in 1943. Helena was the first ship to be awarded the Navy Unit Commendation

My current ship name is the U.S.S. Transcendance, (Which I guess I misspelled) NX-95928, but the ship I flew before that was named after a ship form one of my favorite shows, the U.S.S. Tuatha De Danaan, NX- 95928
My current ship is the U.S.S. Dark Frontier, a heavily modifier Sovereign class. Dark Frontier was the name of a two-parter episode of Star Trek: Voyager. Given the ships darker color scheme and heavy focus on combat, the name fit well.
Other ship names I've had:
U.S.S. Avalon - A streamlined Intrepid class.
U.S.S. Wyvern - Experimental Star Cruiser
U.S.S. Osiris - An old reliable Miranda-class variant.
U.S.S. Arcadia - A stock Akira-class vessel

My engineer/cruiser pilot goes more traditional for Fed cruisers, namely US Navy WW2 carriers, mostly escort class that were sunk during the war:
USS St. Lo
USS Bismarck Sea (A Connie and Connie refit)
USS Block Island (planned)
USS Wasp (planned)

For my main I made a character based off of my wife and used her middle name as the name of the ship. I did not use her name as the character but rather a mix of it and my character from LOTRO that was based on her (Mariwyn Zerimar)
For my second character (Ryan Scott) I used my name and based the character on me. I've named each ship after the cars I have owned in chronological order.
For my third character (Ryick Pa'tran) I named him after my character from SWG (pre-NGE) and named his ship after his nickname (the Blue Speedo).
For my fourth character I named him Thrawn (yes, from Star Wars), he is Captain of the Chimaera and his BOs are Pallaeon, Piett, Veers and Daala. Yes they are in uniform as well.
