I'd like some dialogue from a different freighter captain about how he doesn't approve of the other guy's lifestyle.

The various versions of Star Trek were full of carousing and species with lax sexual standards. Heaven forbid a Star Trek game should have that as well - even in something so minor as a freighter captain's NPC dialog.
STO is about my Liberated Borg Federation Captain with his Breen 1st Officer, Jem'Hadar Tactical Officer, Liberated Borg Engineering Officer, Android Ops Officer, Photonic Science Officer, Gorn Science Officer, and Reman Medical Officer jumping into their Jem'Hadar Carrier and flying off to do missions for the new Romulan Empire. But for some players allowing a T5 Connie to be used breaks the canon in the game.

Well, as we can see in this thread alone, it would be impossible to "encounter" anyone when some people are upset at the mere mention of non-standard relationships.

It's a somewhat traditional joke that sailors have a woman in every port.

When I first saw it i thought it had to be a mistake. The freighter captain could be a Denobulan.
Just because we have a set way of doing things does not mean all species do, but it still seemed a bit strange.

Welcome to Star Trek, where we have a myriad of different cultures from thousands of different worlds. Just because one culture does things differently than yours doesn't mean it's necessarily wrong.
Trek is usually quite tame with stuff like this. Almost every species is socially a human with different skin. That and the sorry lack of same-sex relations.
I called my ex fiancee my girlfriend once. That did not go over well.
First rule of being engaged. Get a comfy couch. You're going to spend a lot of time sleeping on it.
