I'd rather they give me a reason to care about the mods first.
Why do you need a reason to care?
I personally run with whatever mods I get on my items. I get by most of the time just fine with what I have on my main character.
*I* don't need a reason to care about anything in this game. I have other things to spend my spare time on, if STO doesn't pick itself up from the boredom heap.
But the devs, presumably, should want players to play the game and that by necessity requires players to care.

I'm pretty happy about the addition. It is nice to have the option of re-rolling these bonuses.
As for those who would prefer that the RNG side of the system goes, well life is pretty random itself, so kinda makes sense that their will be variability in the outcomes of your endeavors in STO.

Special mods, e.g. Pen, Rapid, Spread, Reload are all fixed and cannot be re-rolled even if for some reason you wanted to.
Some mission rewards can be re-rolled but, in the case of the JH weapons the first two mods are fixed.
Lobi gear can't be re-rolled at all, reputation gear likewise. I initially thought this was related to them having special procs like the Romulan plasma having a disruptor-ish proc as well as the usual DoT but this doesn't happen with JH weapons.*
Somewhat counter-intuitively it costs more to re-roll all of an item's mods than just one. If you think that it ought to cost more to get from something like Dmgx3 to Dmgx4 than Accx4 to CrtD, Dmg, CrtC, Acc then bear in mind that the game doesn't seem to value one mod more than another. That is to say, if you re-roll four "bad" mods at once there's a greater chance of seeing an improvement than if you did them one by one. In practice it will still cost a fair bit to get exactly the set of mods you want.
Not all weapons can use all mods and this differs from weapon to weapon. From memory, the Ancient Omni beam will always have Arc like any other omni, but will also have a fixed Acc and a fixed Dmg. Two of the remaining slots are restricted to either Acc or Dmg but the epic slot appears to have the full range of epic mod choices. Other omnis, from lock boxes and crafting still have Arc, but can use a wider range of mods (e.g. CrtD) in the other slots. You can see which mods are available by hovering over the slot; some lists of possible mods are larger than the 'slot machine' part of the window so it appears as though there are fewer possible outcomes than there actually are.
I don't think this will have a huge effect on the weapons market. I expect some of the really expensive items will see a price drop because we can now spend a reasonable amount of dil instead of tens of millions of EC. I think that item rarity will be more of a factor in buying than mods; I spent a lot less dil swapping mods around than I would have getting something to epic quality by upgrading it.
As far as salvage is concerned, I received the same amount regardless of which item I destroyed but all were Mk XII VR. I think the amount you receive scales with item level and rarity only but didn't test this. Not everything can be salvaged, so don't expect to completely do away with vendor trash.
* I think it's more likely something to do with some weapons (reputation mostly) sacrificing a mod for an extra-special proc. Other weapons that have a special proc but the same number of mods can be re-engineered just fine (I tried this on Delphic AP and Elachi Disruptors mostly). @rattler2, You can already choose which mods you get on rep gear - to an extent - when you buy them from the store. This may also be why reputation gear can't be re-rolled.

Actually... I think its referring to gear like the MACO rifle. The actual Set pieces. Not the rep store items you buy with Dilithium.

It says a lot when a company can't use it's official forums to have these kinds of discussions. On a side note, rerolling Romulan Plasma weapons to more favorable mods might be interesting and breath some life in to them.

With the new system you can go into the extreme thanks to the new epic mod available:
[Crit D] x4 [CtD]2 -> Think +120% CritD so 40% more than we were able to get before (AP had 100%).
I don’t think I have seen more DMG enhancing mods than before.
We get DPS nerfed, we may re-buy DPS, other stuff get's DPS nerfed then, we may... has been that way for years now.

The dil cost is reasonable but actually getting salvage will be the bottleneck. You can get it for free on Tribble by claiming free mk12 gear and scrapping that but if you’re like me you may not have much in the way of good gear you’re willing to part with.
Remember, if you recycle things like lockbox weapons you are effectively removing them from the game permanently.
On the bright side I will finally be able to get shot of all those Kelvin phasers that I equipped then decided I didn’t want. I could have vendor trashed them before, but didn’t because of what I paid for them.
I was on tribble, but was unable to salvage weapons, there is no option for that... I'm doing something wrong?, no context menu, no nothing, just the Re engi menu and that's all

How would I see the Trojans if I didn't inspect the horse? I've never seen any sense in that phrase. In fact once I rise to power it's going to be banned after I've dealt with J.J. Abrams.

Ahh, I see, I was trying to salvage a purple Elachi weapon... didn't test it with other items, well I did, but most was reputation weapons, now I know that I have to test with other stuff

The thing is with new features every time is "do I dread that this will ruin my builds or not?" and this time it's thankfully not the case.

Not seeing significant playstyle choice here. Just make EVERYTHING [CrtD]. Why bother with the illusion of choice?
I guess some people might want blue [CrtD] over red [CrtD] for cosmetic reasons, but not seeing "playstyle".

I don't think this will have a huge effect on the weapons market. Yes, I have items with 'sub optimal' mods, but if I don't reguarly parse runs.. why would I worry about 'perfecting' them?
I can already vaporize a borg cube before it can return fire, what's the point of tweaking out those last few points of min/max efficiency?
Unless this system comes with harder content, it just doesn't feel like something I need to worry about.
