Each of my "serious" federation characters has a specific set of rules for what they name their ships.
My Vulcan Tac Officer (my true main) names all ships after real-world spacecraft. Tactical ships are named for unmanned solar system exploration missions, cruisers after manned missions, science vessels for a manned or unmanned mission named after a scientist, and carriers (like cruisers) after manned missions.
My Andorian Engineer names all ships after constellations.
My Betazoid Science Officer names then all after famous scientists.
My Human Tac Officer names them all for mythological creatures (typically hostile ones).
KDF: I usually just hit random til I see one I like and slightly modify it.
Rom: I usually just make up a word I think sounds "Roman" and go with it.

Gonna name my Sarr Theln on my KDF the Bhantkara, after the class of carrier the Kilrathi had in Wing Commander 3. http://www.wcnews.com/wcpedia/Bhantkara-class_carrier
I got a couple ships on my KDF named after Kilrathi things. A Mirror Vo'Quv named after Sivar, the Kilrathi God of War, and a Kamarag Retro named after Thrak'hath, the Kilrathi Crown Prince.
I have had a decades long habit of naming my personal computers after the proper names of various stars and/or mythological beings, so I just used a similar naming scheme for my ships.
U.S.S. Maia - Light Cruiser
U.S.S. Sinistra - Cruiser Refit
U.S.S. Avior - Heavy Escort Refit
U.S.S. Canopus - Support Cruiser (replaced with Support Cruiser Retrofit)
U.S.S. Alcyone - Tactical Escort (replaced with Fleet Tactical Escort Retrofit)
U.S.S. Arcturus - Obelisk Carrier
U.S.S. Procyon - Advanced Escort (replaced with Mirror Universe Patrol Escort)
U.S.S. Pleione - Mobius Temporal Destroyer (upgraded to T5-U)
I traded enough Dil for Zen that I could purchase the Tier 1 Connie, so I started a new toon with a definite naming scheme in mind. James R. Church (bonus points if you get both references there) commands USS Endeavour. So far he's been in the center seat of NCC-98375, the Connie, and NCC-98375-A, a Connie refit. I'm trying not to let him hit Tier 3 until I can get an Excelsior-class, to be NCC-98375-B. C will of course be awarded by the Temporal Ambassador mission, then when I hit Captain I'll have the Galaxy-class for 98375-D, and then on to the Sovereign-class for E...

It's named for a town east of where I live and for some reason I always liked that name. It's difficult to find much history for the name, but supposition says it comes from an Iroquois (maybe Seneca?) word probably meaning "bay." (Please, feel free to correct me on this. I'll freely admit I am not as up-to-speed with my Six Nations lore as I should be).
For my Romulan I honestly can't quite remember how to spell it, but its called "Freedom's Progress" translated into Romulan. I think there was a ship in Star Wars: KOTOR that was called Freedom's Progress and I felt it tied well into the story since its about the progress of the Romulan people towards freedom.
U.S.S England = Named after the country I'm from.
My Caitian has ships that run along a similar naming convention. Firestorm, Firestrike, Firerunner, Firebeam ect.
My Fed human Tac does similarly. Ruby, Sapphire, Emerald, Diamond, Obsidian ect.
My KDF Klingon I admit I just use randomly generated names.
I like running with themes when it comes to ship naming.
My newest ship, is the USS Archer, named after Captain Archer of the original Enterprise. I named her that because she's a Pathfinder, and Archer was pretty much the original pathfinder.
My engineers Guardian class is the USS Decatur, after several US Navy ships.
My tac flys the USS Archership, named after the WWII sub my grandpa served on. They sunk the largest ship ever sunk by a sub, the Japanese carrier Shinano. I think its a fitting name.
Finally, my Romulan science captain pilots a Scimitar, named "Scian," which is an old Irish word meaning "knife."
I have about 70 ships. Most are named after anime themes(characters, shows, whatever).
Some have a special military meaning like the USS BOHICA, or a mild joke like calling the black colored catian carrier the Kuro Neko{means black cat in Japanese}, or a certain recent ship the "pizza cutter". Lately I've been naming them after Viking legendays like Grendel and Ragnorock.
Space the final frontier. These are the voyages of [your name here] on a five year mission to gain one level after the delta rising xp nerf.

Dauntless class USS Galthol, Phantom class USS City of Helium Eclipse class will probably be USS Deimos, and the Jemnaught is USS Sword of Barsoom
Drummond is currently in Eclipse class USS Deneb. Phantom class USS Eagle of Zeus, Odyssey class USS Altair, Recluse class USS Tarazed, and Dauntless class USS E.K. Hornbeck
all ships are tied to the constellation Aquila except Deneb and Hornbeck. Few if any will get Hornbeck without Google's help, and those that do will et Drummond's name.
3.14159 of Pi doesn't really have a theme. most ships are math oriented, USS Tangent, and such, but the phantom she is flying is USS Von Braun.

Managed to keep the Gustav Holst theme running for Tylha's Breen ships - readers of my fanfics will now be aware of the awesome cosmic significance of Holst - with her Chel Grett being the Bleak Midwinter, the Plesh Brek being the Clear and Cool, and the new Sarr Theln being the Winter Idyll. Because those corrosive plasma beams I've put on it are just so idyllic, don't you think?

Main ship is the U.S.S. Makron, it's a T5-U Fleet Assault Cruiser, aka a Sovereign-class.
I tend to try to follow general naming conventions for ships while also throwing in references to things I like; Sovereign-class ships are named after the titles of leaders. It was the U.S.S. Imperator for a while, but I started seeing that name on other ships flying around, so I changed it. Makron is the name/title of the Strogg leader from Quake II/IV.
Current ship I'm leveling is the Ignis Purgatorio, a likely bad translation to Hellfire. It's one of them newfangled Elachi Dreadnaughts. Name continues a tradition of naming most of my Main's ships in Latin or Pseudolatin (Memento Mori, Ars Morendi, Assertor) with the exceptions being my fed Tier 6 ships (Elucid's Hammer, Elucid's Anvil, and Elucid's Compass). Ships' name is a self reference to the ship's 'theme song' a 'pump up' track by Vonikk called Hellfire
Flying a fleet Defiant T5-U named USS Westminister, she's named after the ship I served on whilst in the Royal Navy many years back :-)
Awesome name/reason for a ship.
I just named two Phantoms Banshee and Storm. Storm being on a character that has Marvel named ships. Her Defiant is Fury and her Vesta is Jemma Simmons. I haven't decided what I'm going to name any of my Breen carriers yet

This was how I felt a week into Delta Rising, after dropping $250 on ships and dil. It seemed that week that many of my online friends had left the game. Since that time, and after many expensive upgrades, it's a decent tactical cruiser and my favourite T6 starship design. It's a classic Trek loadout with Elite Phasers arrays.

Uruk's choice in ship layouts has remained unchanged since LoR. Essentially a Green Plasma Tank - the Jade Dragon continues to be my 'goto' ship when all i want to do is unwind and kill borg aimlessly for hours. Of course that requires active queues...

It's a science ship with teeth. The name is Latin for 'Because Science' which has become my short comment when I respond to supernatural-inspired answers to how something works. It's a classic Trek loadout with Elite Phasers arrays.

The name was inspired by the Twitch cast where she was introduced. Literally the most fun I've had with a new ship - and best of all it's free. Upgraded a full set of Breen space gear, phased polaron weapons, Transphasic torpedoes and Plesh Brek Hangers.
Hynerian Dominar T5-U Scimidar, captained by Thrax Al'Ghul TAC
While I have 'mastered' both new romulan ships - neither have the sheer thuggery of the Scimidar. Her name came from a character in Farscape, Dominar Rigel XIV in honor of the voice actor Jonathan Hardy who passed away in 2003. He was the reason I watched that show. Anyways a odd mix build centered around polaron beam weapons.
I.K.S.SAMCRO T6 MatHa Raptor, captained by Toran TAC
SAMCRO stands for Sons of Anarchy Motorcycle Club Redwood Originals, the name of a fictional bike gang from the series 'Sons of Anarchy'. After the bleak ending to the series, I may end up changing it to Red Woody for a little levity. Also from the series, it's the name of the fictional TRIBBLE studio run by the gang.
I.K.S. Ice Queen T6 Sar Thein Carrier, captained by Tvan'aH SCI
Another Ice-themed name, this time inspired by Disney's Frozen which in turn inspired the Winter Wonderland updates. Identical build as T'Hrax's Freezer Burn, except using the standard pets. My KDF fleets development has stalled, so no access to the higher quality pets yet.
My guess is "hope" keeps people not playing but posting on the forums. For others, its a path of sad realization and closure. Grieving takes time. The worst "haters" here love the game, or did at some point.
My main, Erik George Robau, commands the U.S.S. Freedom, an Armitage-class with Akira saucer and pylons. Just seems like a nice name for a Starfleet ship, especially in this time period.

Before I began to play I used the star trek online wiki to research what I'd most enjoy and which would fit my natural playstyle I've found in playing games over the years...
I went science and coveted the day when I would have a long range science vessel. Inspired by Voyager, I wanted a name for my starship that both aluded to exploration of space as much as innovation in the starships technology.
And thus the U.S.S. Pioneer came to be...
The Pioneer; crew compliment of 200, asynchronous warp drive, phased tetryon weaponry, adaptive shielding and bio-neural circuitry...and more technological wonders besides.
Overhauled, a pure white hull of the modern era on the intrepid class long range science vessel combines beautifully with the stunning visuals of the voyager bridge and interior. I've never been happier with bringing my ship to roleplaying life...
Then I began to wonder if I could get an apt shuttle in the same vein. So far I have a delta flyer, but the plan is to get a yellowstone class runabout with the visuals of a type 6 material dranbuee runabout. Unable to name the shuttle Venture...I was happily able to name it; Ventura.
One day I hope to change the yellowstone class runabout to an aeroshuttle....
I named my Romulan's ship Lupa, since that was the name of the She-wolf that raised Romulus and Remus in ancient lore.

My main FED toon (a Bajoran tactical officer) flies the U.S.S. Ephesus, a Fleet Sao Paulo-class named after the ancient Roman/Biblical city (to play off of the spiritual side of me and my toon, alike).
My Romulan toon (a Liberated Borg Rommie engineer) flies the I.R.W. Xiphos, a Tal Shiar Adapted Destroyer that is named after an ancient Greek word for sword.
My KDF toon (a Liberated Borg tactical officer) flies the I.K.S. Bortas, a MatHa Raptor that was so named... because I lack creativity. :P
My FED science toon flies a Dauntless-class called the U.S.S. Constant (LOST reference), and my FED engineer flies an Odyssey-class called the U.S.S. Cupertino (Apple reference.)
These are the vessels currently "hosting the flag" of my characters:

Admiral Ushakov (NCC-97589)-Odyssey Class: Named after the RFS Admiral Ushakov (DD 434), a Sovremennyy Class destroyer in service with the Soviet and Russian Federation Navies in the 20th-21st Centuries. Also in honor of Admiral Fyodor Ushakov (1745-1817) of the Imperial Russian Navy and canonized patron saint of the Russian strategic nuclear bomber force.
2. U.S.S. Rex Applegate (NX-98260)-Eclipse Class: Named in honor of Colonel Rex Applegate (1914-1998). Recruited by Wild Bill Donovan into the Office of Strategic Services in World War II, Applegate is considered one of the fathers of Western close combat techniques, fighting knife design, and modern pistolcraft.
3. U.S.S. Mirai (NCC-92914)-Rademaker Class: Named after the RV Mirai of the Japan Agency Marine-Earth Science and Technology. Noteworthy as formerly being the Mutsu, Japan's first and only nuclear powered vessel.
4. I.K.S. R'uustai-Qu'Daj Class heavy battlecruiser: Named for the Klingon Rite of Bonding, in which two individuals can become brothers, and one enters the other's House.
5. R.R.W. Apex-Tulwar Class Warbird: Named as a nod toward Latin/Roman themed Romulan cultural aspects. "Apex" is a "loan word" from Latin meaning "peak", "top", or "summit". It also refers to the Scimitar family of Warbirds being the "apex predators" amongst the RRF's Warbird fleet.
6. U.S.S. Halyburton (NCC-96531)-Nomad Class: Named after the U.S.S. Halyburton (FFG-40), an Oliver Hazard Perry class frigate of the U.S. Navy that was commissioned in 1980 and retired in 2014. It was named in honor of William D. Halyburton Jr., Pharmacist's Mate Second Class, who was posthumously awarded the Medal of Honor for his actions as a corpsman on Okinawa.
7. U.S.S. Entente (NCC-92485)-Galaxy-X Class: Named after the U.S.S. Entente (NCC-2120), a Federation Class starship that patrolled the UFP's borders during the 23rd Century. The three nacelle Federation Class was labeled a "dreadnought", and could be considered the "spiritual" ancestor to the modern Galaxy-X and Venture-X dreadnought cruisers.
8. U.S.S. Sejong the Great (NCC-94961)-Excelsior Class (refit configuration): Named after Sejong the Great (1397-1450), Confucian King of Korean Joseon Dynasty, whose reign was characterized by great progress in science, medicine, literature, governance, and foreign policy for his realm.
And on my newest character, currently a Lt. Commander:
9. U.S.S. Bien Dong (NCC-92729)-Aurora Class: Named after the Vietnamese name for the South China Sea, and a Socialist Republic of Vietnam Ministry of Fisheries research vessel.

SAMCRO stands for Sons of Anarchy Motorcycle Club Redwood Originals, the name of a fictional bike gang from the series 'Sons of Anarchy'. After the bleak ending to the series, I may end up changing it to Red Woody for a little levity. Also from the series, it's the name of the fictional TRIBBLE studio run by the gang.

Another Ice-themed name, this time inspired by Disney's Frozen which in turn inspired the Winter Wonderland updates. Identical build as T'Hrax's Freezer Burn, except using the standard pets. My KDF fleets development has stalled, so no access to the higher quality pets yet.
Granted, since I deleted most of my alts, that's not a whole lot of ships.

I went science and coveted the day when I would have a long range science vessel. Inspired by Voyager, I wanted a name for my starship that both aluded to exploration of space as much as innovation in the starships technology.
And thus the U.S.S. Pioneer came to be...
The Pioneer; crew compliment of 200, asynchronous warp drive, phased tetryon weaponry, adaptive shielding and bio-neural circuitry...and more technological wonders besides.
Overhauled, a pure white hull of the modern era on the intrepid class long range science vessel combines beautifully with the stunning visuals of the voyager bridge and interior. I've never been happier with bringing my ship to roleplaying life...
Then I began to wonder if I could get an apt shuttle in the same vein. So far I have a delta flyer, but the plan is to get a yellowstone class runabout with the visuals of a type 6 material dranbuee runabout. Unable to name the shuttle Venture...I was happily able to name it; Ventura.
One day I hope to change the yellowstone class runabout to an aeroshuttle....

My Romulan toon (a Liberated Borg Rommie engineer) flies the I.R.W. Xiphos, a Tal Shiar Adapted Destroyer that is named after an ancient Greek word for sword.
My KDF toon (a Liberated Borg tactical officer) flies the I.K.S. Bortas, a MatHa Raptor that was so named... because I lack creativity. :P
My FED science toon flies a Dauntless-class called the U.S.S. Constant (LOST reference), and my FED engineer flies an Odyssey-class called the U.S.S. Cupertino (Apple reference.)
1. U.S.S. Admiral Ushakov (NCC-97589)-Odyssey Class: Named after the RFS Admiral Ushakov (DD 434), a Sovremennyy Class destroyer in service with the Soviet and Russian Federation Navies in the 20th-21st Centuries. Also in honor of Admiral Fyodor Ushakov (1745-1817) of the Imperial Russian Navy and canonized patron saint of the Russian strategic nuclear bomber force.
2. U.S.S. Rex Applegate (NX-98260)-Eclipse Class: Named in honor of Colonel Rex Applegate (1914-1998). Recruited by Wild Bill Donovan into the Office of Strategic Services in World War II, Applegate is considered one of the fathers of Western close combat techniques, fighting knife design, and modern pistolcraft.
3. U.S.S. Mirai (NCC-92914)-Rademaker Class: Named after the RV Mirai of the Japan Agency Marine-Earth Science and Technology. Noteworthy as formerly being the Mutsu, Japan's first and only nuclear powered vessel.
4. I.K.S. R'uustai-Qu'Daj Class heavy battlecruiser: Named for the Klingon Rite of Bonding, in which two individuals can become brothers, and one enters the other's House.
5. R.R.W. Apex-Tulwar Class Warbird: Named as a nod toward Latin/Roman themed Romulan cultural aspects. "Apex" is a "loan word" from Latin meaning "peak", "top", or "summit". It also refers to the Scimitar family of Warbirds being the "apex predators" amongst the RRF's Warbird fleet.
6. U.S.S. Halyburton (NCC-96531)-Nomad Class: Named after the U.S.S. Halyburton (FFG-40), an Oliver Hazard Perry class frigate of the U.S. Navy that was commissioned in 1980 and retired in 2014. It was named in honor of William D. Halyburton Jr., Pharmacist's Mate Second Class, who was posthumously awarded the Medal of Honor for his actions as a corpsman on Okinawa.
7. U.S.S. Entente (NCC-92485)-Galaxy-X Class: Named after the U.S.S. Entente (NCC-2120), a Federation Class starship that patrolled the UFP's borders during the 23rd Century. The three nacelle Federation Class was labeled a "dreadnought", and could be considered the "spiritual" ancestor to the modern Galaxy-X and Venture-X dreadnought cruisers.
8. U.S.S. Sejong the Great (NCC-94961)-Excelsior Class (refit configuration): Named after Sejong the Great (1397-1450), Confucian King of Korean Joseon Dynasty, whose reign was characterized by great progress in science, medicine, literature, governance, and foreign policy for his realm.

9. U.S.S. Bien Dong (NCC-92729)-Aurora Class: Named after the Vietnamese name for the South China Sea, and a Socialist Republic of Vietnam Ministry of Fisheries research vessel.
