The Temporal Agent Packs, The Delta Rising Packs & the Legacy of Romulus Packs.
The Arc "Points" for buying zen are for the Arc Quests daily log-in 'game' ... click the little rolled up scroll on the bottom right of the Arc launcher. (Each 5000 points from Arc Quests can be traded in for 500zen)
I can't speak to the rest of the questions, because it sounds like things aren't quite clear yet. But the 20% bonus isn't included in the "5300" Zen purchase. That 300 bonus on $50 is always there, not just during this sale. The extra 20% comes after, as another 1000 Zen. Other people have already reported that they correctly got 6300 Zen for $50. So it seems like that part, at least, is working as expected.
Ohhhhh, ok. So it's an additional bonus on top of normal bonus. Good news, everyone.

Ah, I see. So it's a push to drive people more towards buying those big things with cash only, since it doesn't look like you can use in-game Zen for those. They really should have included that link with the blog - hopefully they'll put it in as an edit to make it more clear. I didn't know that page existed, was just looking through the Arc client for stuff.

Not seeing any deals in the c-store, disappointed to say the least. I have over 20k zen saved up to buy some ships today guess that isn't happening
I wouldn't completely give up on that idea just yet. I imagine Cryptic are running very lean today. Give them time to publish whatever else they have up their sleeves.
This is the first time I have seen a sale where they don't discount the in-game C-store items, which is unprecedented in over 6 years. I know that I hold onto my purchased zen and my stipend for sales, and now there is no sale. It is obviously a strategy to extract money from your wallet twice, punishing those who already have in-game zen.
Sorry, won't work - and I won't be buying any more zen in future, either, since apparently that is a fools errand. Once again the people who have put something into the game long-term are punished with shady practices geared toward new impulse buyers.

Ah ... Yep ... you are right ... that link wasn't up when I looked at the sale page earlier. That does make it somewhat more convenient ... ie spend $50 or $10 dollar chucks rather than $200 at once (if your card has max transaction limits for example.)

Oi.. the blog clearly states that ALL IN-GAME items and packs in the c-store will be discounted by 25%. They are just running late.
Star Trek Online (All Platforms)
From November 25th at 9:00AM (PT) until November 29th at 9:00AM (PT) all Captains will save 25% on all items/packs in-game on Arc, Steam, Xbox One, and PlayStation®4.
That is the question of the day. It should be handled here: http://www.arcgames.com/en/games/star-trek-online/rewards
However a number of people are having issues with that despite having purchased their Zen within the time listed there.

Yeah, I bought mine well after it started and received 0 reward points.

Read it again. It doesn't say what you are saying at all. It says in game items through Arc and Steam, not the C-store. So you have to pay cash, and you cannot use Zen since it is not available on Arc. It also seems to be intentionally worded in a muddy way to obscure the fact that you can't use your money already in the game possibly to deceive those with questionable reading comprehension like you.

Perhaps you should look again too, you're thinking of the line underneath "Packs found on Arc will be 50% off from November 23rd to November 28th."
This however refers to Arc as a platform, and that the discounts are in-game: "all Captains will save 25% on all items/packs in-game on Arc, Steam, Xbox One, and PlayStation®4."

In-game. That means C-Store. Learn to read.
In-game on ARC and STEAM. YOU learn to read. There is no comma saying "in-game, Arc, Steam" so it worded to say items you can purchase for in-game use on Arc and Steam. IF it is supposed to include the C-store, and I am still holding out hope that it might, it is badly worded... but at this time there are no in-game C-store sale prices. I have been checking. I'm still hoping it might roll over at 1pm EST since most sales have started at that time, but the wording and the lack of in-game store discounts at this time has me very concerned. The thing is, there is very little you can purchase through Steam so even mentioning it makes little sense.
Trying to buy zen in game... but prices all seem the same. They mentioned in one of the places that you would be able to pay with your steam wallet. Was looking forward to doing that. Anyone else seeing this?

This makes no sense. There is no Steam store for STO. They gutted it. You can use Steam to make in-game purchases. That's it.
Hopefully, they will "turn on" the 25% discount at some point today.
Comments
Not in the Zen store, although I did notice that the Temporal Agent pack (via Arc) went on sale for half price.

Going by the blog the reward points should be for this: http://www.arcgames.com/en/games/star-trek-online/rewards

Still doesn't explain the charge reward points not appearing though.

That part is also interesting since on the charge rewards redemption page it states they're account unlocks
"Tier 4 - 10000 Zen Charge Reward - 1x T5 Regent-class Assault Cruiser (Unlocks for account)
Tier 5 - 20000 Zen Charge Reward - 1x T6 Hestia-class Advanced Escort (Unlocks for account)"
