I had a bit of a theme going for a while. Tac captain's escort is the Vindicator, alt's cruiser is the Judicator, Klink's battlecruiser is the Devastator... Theme fell apart when I got half way through naming my Lethean's raptor Penetrator and realized there weren't many badass sounding words with that form left.
Each of my toons gets a different naming scheme. I can't say the names are original, since those schemes are dedicaced to various sci-fi/fantasy franchises, but they at least aren't a variation of the Enterprise name (like "Entreprise", "Enterprize", "Entreprize",...).
For example my FED Tac gets ships named after Goa'uld lords from Stargate (that actually means diverse Earth divinities, for the most part). My FED Sci then flies in ships named after (female - so far) Game of Thrones characters. For KDF toons, the schemes are a little more complex as I try to make them sound at least partly fitting with the Klingon tongue, so I won't go into details.
Only my main works differently. For him I just try to come up with phonetically pleasing names, some may also be taken from known sources, others might be original creations (I doubt one could come with a reasonable name never ever used before, though).
TOIVA, Toi Vaxx, Toia Vix, Toveg, T'vritha, To Vrax: Bring in the Allegiance class. Toi'Va, Ti'vath, Toivia, Ty'Vris, Tia Vex, Toi'Virth: Add Tier 6 KDF Carrier and Raider. Tae'Va, T'Vaya, To'Var, Tevra, T'Vira, To'Vrak: Give us Asylums for Romulans.
Unoriginal or not, a ship should be named in a way you like it to have.
The anonymity in the internet often allows people to behave in the most disgusting ways, espacially in a free to play environment. That's maybe the biggest downside with this.
Personal i love to name my ships after "famous things" from books, movies and whatsoever.
My tuffli freighter is named "Nostromo".
My actual Patrol Escort was named: "USS Carmen Ibanez". (Starship Troopers)
I also got an Mobius Timeship, and we had a long debate in our fleet how to name it apropriate. It's become the "I.S.S. Todsuende". (German for capital sin; we thought would be cool, even as i usually don't like the German=TRIBBLE prejudices)
USS Forlorn Hope on my Fleet Patrol Escort
USS Illustrious for my Heavy Escort Carrier
"The meaning of victory is not to merely defeat your enemy but to destroy him, to completely eradicate him from living memory, to leave no remnant of his endeavours, to crush utterly his achievement and remove from all record his every trace of existence. From that defeat no enemy can ever recover. That is the meaning of victory."
-Lord Commander Solar Macharius
My current toon's name is Zapp Branigan and until I got my patrol escort my ship name was always the USS Nimbus. Now with the PE I decided that Scooty Puff Sr. was far more fitting (she originally used the Hermes skin, but I've since switched to the Dervish skin). My shuttle is the Scooty Puff Jr.
I've gotten random complements on the name too in chat, but I fee like a bit of **** in that I haven't figured out how to message back privately in chat.

I try to have names fitting with the ship, or the same theme as other ships in the class.
My Armitage is named Shokaku after a Carrier, Vesta class ships have Roman names so mine is named Minerva.
Typically i'll name my ships after some landscape item on that particular captains homeworld. for instance I have a Betazoid captain in the U.S.S. Lake Elnar and a Bajoran in the V.S.S. Janitza. On occasion i'll use some greek gods name or something similar once seen in STO lore for that ship class. I do have one cheese ship though. My Caitian is named H'lo Kitteh of the U.S.S. Nyan. It is a proper Caitian name but I couldn't help myself. You have to have some fun in the game right?
I like to try to use names from obscure Star Trek lore, if possible. I usually have to add a "0" to the end of the registry if using a canon ship reference to fit STO's registration limits.
I have 2 Sao Paulo class that are named for ships lost at the Battle of Wolf 359:
USS Firebrand, NCC-687230-A
USS Kyushu, NCC-654910-A
One of my engineers flies an Excelsior refit:
USS Fearless, NCC-145980
She is intended to be the same USS Fearless, NCC-14598 seen in TNG episode "Where No One Has Gone Before".
I also tend to name my ships after naval warships.
USS Houshou, NCC-121922, Armitage Class
Named for the first purpose-built aircraft carrier ever built. Commissioned in December of 1922, hence the registry number.
What I would really like to be able to do is add ship service histories into the game in the same manner you can add character bios. The ships are as much characters in the Star Trek universe as the actual people are.
Since I'm the star of my own "show" I think it's somewhat fitting that all the background ships use a number of names from popular culture. I mean, the show did it plenty of times: Popular culture references in Star Trek. :P
I've seen quite a few ships named 'Bangbus' on both the Fed and KDF side. That one gets me. It's a game... underaged people play it. Try to keep it clean (or keep it under wraps).
And for ground... I know at least three players who have characters named 'Criminal'. And all three play ganking Caitian tac officers...
Typically in MMOs, a lot of people when they name things don't actually think of "names", they just think of things they find funny, which tends to be crude or vaguely offensive.
Although, I see a lot of Enterprizes and the like. Normandy, as mentioned, used to be pretty common as well.

I don't use it myself, BUT in Normandy's defense, it DOES come up in the name generator.

The craziest thing I've come across was when I was in my Tuffli Class Freighter, named the S.S. Coolidge, and I came across another Tuffli Class Freighter ALSO called the S.S. Coolidge...
frankly, the only names that put me off are the 'L33T sp34k" stuff and recognizable names that are misspelled.
if you want to name your ships after stuff from other franchises, i'm not going to complain. i'd be a bit hypocritical if i did really, since my ships are as follows right now..
USS Tempest - Miranda Class
USS Ticonderoga - Constitution Class
USS Anteus - modified Cheyenne class
on the surface they look like fine names with no theme, but my theme is to use names from Atlantis DSV, a text based fan sequal to the seaQuest DSV TV show. the Tempest is a class namer for a group of Macronesian light subfighter carriers. the Ticonderoga is one of the UEO's heavy carriers. the Anteus is one of the UEO's advanced cruisers..
the theme extends beyond the names as well. i've tailored my crew's uniforms to look like 1st season UEO jumpsuits.
the main thing with basing parts of your STO play around other franchises is picking a one you know your not going to get tired of in the future.

Just minutes after I bought my mirror star cruiser (naming it I.S.S Albuqureque) I go to Drozana to show off my new ship and who'se parked in orbit ? U.S.S Albuquerque (assault cruiser) !
The captain and I had a pretty good conversation over it, might have to seek him out for drinks one night.
My KDF tac flies the IKS Spiky Bits or Deandly N' SPiky Guramba destroyer.
My engi used to fly the Space Whale free ody.
For my main I alternate between the Protector and Thunderchild depending on the ship. The Protector is clearly from Galaxy Quest and the Thunderchild was the first hero ship in sci fi.
TBH, I think I can safely lay claim to being one of the first to use the name "Tiger's Claw" on my sci ships on my very first character in early 2010 (back when I started). I hardly ever saw Tiger's Claw used back then. Nowadays, I see 4/10 players using it, so I say to myself, "wow, guys, please get an name that is original. Thanks!"
Btw, Tiger's claw was, is, and will forever be the best name for a star ship.

Thankfully, the solution for most of STO is pretty simple: Disable display of player names in public spaces.
Obtuse or Acute?

Don't make ARC mandatory! Keep it optional only!
Come on, I thought it was acute name...

Like others here I use my sense of humor and general randomness when naming by ships. This has lead to names like:
U.S.S. Self Destruct-C
U.S.S. Useless
U.S.S. Bigger Boat
U.S.S. Double Wide
Peaceful exploration? I have a heavily armed ship and a phaser with a kill setting, how peaceful is that?

Well, true considering it's an "actual" ship name. But I don't imagine most people who pick it, are picking it because it came up in the generator...

Tali is also somewhat common in the case of USS Normandy's. I think I saw a Garrus once, but that was a rare case, apparently.
