Some FX are causing this. is the map "empty" except for your rocks and ship? I'm not sure about the map as I've never used it but sometimes effects will follow the preset maps and items and FX's.
There is a way to populate the map with "preset" items that matches the environment atleast in the indoor rooms. Right click on the room object and click Populate map and Voila.
