Do you have snap-to-grid turned off in the 2-D editor? If not, then the objects will "jump" to the nearest grid point. Also, you can do final adjustments with the x,y,z values to get everything lined up just right.

I had it at -25, -50, and -60 (rel to abs) and still spawned at Y0 three days ago. Now yesterday when I went to check on the quest, it was still at -25 Y (rel to abs) and the timer mobs spawned at the correct Y (beneath the terrain). Like I said, inconsistent behavior.
