After Checking all of my Alts, I didn't have any ACTIVE projects that were supposed to auto-complete that didn't autocomplete after this latest patch, However Not one of my QUEUED projects (those in the historical second slot) auto-completed.
Following the 13/06 Patch All the active rep projects I had auto-completed, however the Projects that were queued behind those in the hidden second slot didn't autocomplete when they became active

I Had this earlier, if you check the BOffs who join you on the mission you will see that there are some enemies under the world that they are still targeting, I had to log my character out then in to reset that stage to get them targetable.

I have the same problem launching through Arc. However if I launch the patcher straight from the Star Trek Online Directory I have no problems (apart from a seperate win app control request)

AutoConsume on Tribble seems to be disabled, I logged into check this problem with the trait slots folloing the mini-patch on Tuesday and the Captain that I was testing with had the trait slot unlock doodads in his inventory
CTD on upgrading items as well, for which I submitted a crash report. I did need to reboot as well as the CTD did not clear up some of the game processes and graphics leaving me working in the dark on my computer.
