Had this happen a few times, too. But clicking on an empty slot in a social zone (ESD, ESD orbit, etc.) will usually enable me to find the item from the popup list then. Do the missions involve flying a temporary ship? Because that's where it used to happen every time. Resetting your skill points will also clear out your slotted personal and starship traits.

To both of you: Try clicking the little blue arrow to fold up the newly introduced filter bar. Also try resizing the bank window to a bigger size via positioning the mouse cursor on the bottom right corner. If that doesn't help, request GM help via the question mark button to the right of your minimap.
After more testing, the amount added to the previously shown number of an item in the loot tooltip seems to be the size of the stack (if any) to which the item is added in your inventory.
"Loot" as in anything you pick up and that enters into your possession: actual loot, rolled-for or not, things you bought or traded for, bought or took off the Exchange or out of your mail, and so on. You can reproduce it as described here: Loot Item Aggregation Numbers Bugged
