I'm pretty attached to my Vesta pack. Still a great Sci ship that handles well and packs a punch. Now if only they had spec seats.
I've developed a strong regard for my Pathfinder, though, in a way that I didn't with the LRSV-R. The only reason I'm not flying it right now is because I'm levelling up Mastery on ships to get the Mastery Traits.
KDF:
I like the Mat'Ha for its' strike power, but not quite as much as I enjoyed flying the qib Intel battlecruiser. My KDF main is an espionage type who likes the "dirty tricks" an Intel ship can play and the qib does it better.
My heart really goes back to my B'Rel, though. If they ever do a T6 equivalent, complete with EBC and a dual Pilot/Intel spec, I'm all in.
Rom:
Currently working on the Aelahl for the Mastery Trait, but I'm partial to the Faeht for the same reasons my KDF likes the qib. It fits my character's avowed espionage background.
I loved the look of the T6 iconic warbird, but ultimately I can't tolerate poor turn rate and I passed for now. Looking forward to seeing if a Pilot warbird comes out.
Really hoping they do another cross-faction ship pack for the Pilot ships like they did for the Iconics.

The Breen Rezreth dreadnought, too bad we will have to wait until next winter event to get it.
Hopefully without an ugly, unneeded redesign like the one the poor Sarr Theln got.

Might as well order it based on faction.
Fed: Steamrunner (Tanky and shooty all rolled into one package. Plus, it's my favorite Starfleet design)
KDF: K't'inga (Classic Klingon Starship design, and it's a fast-moving, hard-hitting Battlecruiser with decent survivabiltiy)
Romulan: D'deridex (EASILY my favorite starship from TNG. Looks utterly majestic and very strong/durable to boot)
As for alien ships...
Canon-wise, the Breen Chel Grett will always be my favorite. The asymmetrical structure of the ship alone makes it stand out well from others, and as far as gameplay goes, the ship is wonderfully versatile, and can be fitted for a variety of roles.
When it comes to Cryptic-designed ships... The Sheshar, no question. Big, menacing and imposing in every respect. As of now, it's my overall favorite ship to use due to how quick it is (for its size) and the sheer amount of firepower and pet spam it can put out.

For Feds, since I'm a science Captain I prefer the Scryer for Surgical Strikes 3 and cloaking ability. Though the Eclipse would come a close second for my Engie.

For Romulans it would either be the T'Varo or Faeht.

I flew on Oddy from the day they released it for the anniversary a few years ago up until last week. That's a long time in one ship but I loved the bloody thing to death. I got the c-store version for triple console overlap and spent the entire time refining that one ship. The best weapons, consoles, upgrades, the works. I picked up a T-6 cruiser pack, but after a week I'm already pining for my tried and true Oddy.
Gravity well + fire at will + torpedo spread+ flying into the cluster of gravity welled ships with Eject Warp Plasma = pure joy. And that's not to mention Lil' Dingus, the Aquarius escort tagging along and poppin support fire on the enemy. (The chevron never seems too reliable and wanders off to do its on thing in STFs).

I've always loved the Bird of Prey ever since i was a kid. They are lean and mean looking, exactly what a warrior culture's ships should look like.
I am still pretty new to the game, playing a klingon Tac officer, so I only have my B'rel (IKS Torag). I actually just got the chance to pick my next ship and i can't decide between the Quldun BoP, Somraw Raptor, or K'tanco battle cruiser.
Why? It looks cool. It's a Pocket Dreadnaught and tanks very well. Phaser Spinal Lance is devastating when it lands a critical hit.
Romulan: I haven't used it (though I intend to buy it) I have to say the Scimitar. It's the coolest Romulan ship that I've ever seen.
Klingon: The Iconic Negh'Var. It is (In my opinion) the best and most intimidating looking Klingon Ship. It has that true look that says "I'm gonna f*** you up bad"

Federation: I'd have to go with the Galaxy, Galaxy-X and the Sovereign. These were the ships I grew up with (mostly the Gal and the Sovy) and, to me, the most iconic.
Klingon: I actually have to say the Dyson Science Destroyer for the Klingons. It has the look of the the Vor'cha (another ship I grew up with) and the white and blue in it really works well.
Romulan: The Scimitar. It has such a killer look to it.

I go through phases of loving different ones, but right now it has to be my Mobius Temporal Destroyer.
The Upgrade skin gives it an awesome metallic silver look, it's fast and manoeuvrable and it hits like a ton of bricks - what more would I want?
In the short term I'll be looking to add the Radiant Field console from the Iconian set and the Plasmatic Biomatter Torpedo from the Lobi store when S10 hits, and longer term I aim to grind enough Lobi to have the Aeon skin as another visual option.
The answers differ, depending on whether you mean gameplay or looks.
Playing on the Fed sinde, I'd say the Sryer - main main toon is a Sci and the setup is almost perfect for my playstyle. One more Tac Boff ability (lieutenant or better) would make it perfect. The Guardian cruiser is also one I really like a lot. I don't know what it is, but it feels way more smooth than other cruisers. I also like the looks of both of them, especially the Scryer in my eyes offers a nice touch of new elements with enough canon feel but not "only another Enterprise with different proportions" feel.
The KDF has the Mat'Ha Raptor which I really like. I am also fond of the Varanus and the Vandal space fish.
The Rom side has not really giving me "that one ship" yet. Maybe I should try the Scimitar, but I hate the looks of that.
Speaking about looks: lookswise it's the other way round: almost any Rom ship is my favorite design, with the D'deridex a clear victor - pity it handles like a dead beluga. On the Fed side the mid level Sci ships, the KDF doesn't really offer me "that one ship", they all seem too similar to me to stand out on their own.

Fleet Odyssey Tactical Cruiser (T5-U): Largest ship ever created by Starfleet! Graceful curves, sleek, and tough all at the same time. Usually if something looks sleek it also looks fragile/weak (like the Scimitar), or if it looks tough it looks ugly (like the Bortasqu) :P

KDF: Not a fan of this faction... but if I was forced to choose under pain of death... since I'm a lifer, I'll just go with the Peghqu' Heavy Destroyer.
RRF: Not a fan of this "faction"... but if I was forced to choose because of torture... since I'm a lifer, I'll just go with the Daeinos Heavy Destroyer.
Lockbox: Ferengi D'Kora (T5-U). Its has the utility and convenience of a Tuffli but the combat prowess and endurance of a Galaxy-class. Always been a fan of the ship's armored design, especially in Battle Mode. AND it comes with a Dabo table and Leeta!

If PWE created an unannounced/surprise special one-time 24-hour event wherein FEDs can claim a B'rel Bird-of-Prey Retrofit (thereby also allowing them to claim its T5-U Fleet version for the duration of the event), THAT would be my choice pick for all factions and careers, lol. Its the AK-47 of Star Trek Starships!
The first Belfast was commanded by Captain Ve'Kal Shon until its destruction in 2409. A new ship was commissioned bearing the same name and registry as special dispensation to then newly promoted Captain Edward XIII for his pivotal role during the renewed Dominion War.
I am pretty much in love with my (Tac) Phantom at the moment. For my other Feds I have a (Sci) Breen Carrier and (Eng) Kobali Samsar. All are T6 the only exception is my Tac Rom, who has yet to find a reason to leave her T5U Scimitar.
My T5-U Mobius Temporal Destroyer. I had written it off as being out of my reach, but I dropped a bit of money to get it - selling keys mostly - and was lucky to get it and the wells-class science ship (for the Tipler Cylinder) for a reasonable amount. I got the Aeon timeship (that stealth material skin is amazing) and lots of lobi crystals for the temporal warfare set, and after all that it's my favourite ship.
It may not be the best ship in the game, but I have a lot of fun with it. Unfortunately the temporal disruption device is too slow to be a forward torpedo as it has a 1km blast radius; when I first got it I ended up hitting myself in the process, which wasn't good, so it serves as a sort of mine launcher now. The Chroniton rainbow-beams are fun, as are the wacky temporal powers; the Tipler Cylinder is a great "oh s**t!" button, and the other PBAoE slow is great for keeping groups snared, especially when coupled with gravity wells and the like.
The T5-U extra slot gave me breathing room to add a gimmick console - currently using the Aceton Assimilators because they were annoying as hell to deal with when fighting the Gorn, so I thought it'd be nice to see the other side.
I still haven't worked out an RP reason to be flying this thing - I did a lot of levelling on the old Mirror Invasion event, so maybe it was captured during that or....something.
Overall, my favorite ship in the game is the Recluse. It's the best tank and it looks pretty cool. Though I have to admit I didn't like the looks much when I first purchased it.:D I do still love the Galaxy and Odyssey Classes though.

I do use armor in the eng slots though, it makes it a very flexible ship, and the frigate pets are extremely solid.
I have one other I can mention though, I use it when I get tired of dealing with pets, the elachi s'golth is very impressive.

Man, that's a nice ship. I still LOVE the Presidio on the Fed side, but the FPER is an amazingly tough ship and can deal some really great damage.
Not to mention, it just looks awesome. Especially when firing the Saturation Bomb.
Now this might be seen as a silly answer, but IMHO all but the very first two ships have something.

Nebula is the only traditional Fed ship with nice lines.
Intel ships look good and are good in combat.
