In Game - Presidio. The ship is just good at everything, outside of the lack of Weapons Efficiency Command it has no weakness. With the 3 pack, you also get a big variety on appearance options which I really like. The ship just feels.. powerful.
In Game Second Place: Scimitar. I loved the ship in the movie, love it in the game. Everyone has their own taste, but for me it's just a really cool looking ship. I actually just wish it was a bit smaller.
In Movies/TV:
Fed: Excelsior and Sovereign. Absolutely beautiful ships, I love them both.
KDF: It's all about the Bird of Prey. One of the most iconic Sci Fi Ships of all time.
Romulan: Scimitar and Mogai. Two very cool designs.

I my Avenger. It looks like a bulldog of a Federation cruiser and runs like one as well: Tough and with a bite. And if you squint hard enough, it really does look like what the 25th century version of the movie Enterprise should look like. At least more than the Guardian or Odyssey do.
Even after the Surgical Strikes nerf it's a good single target attack dog. Before the nerf it was an excellent single target attack dog, but you know it was op with a wai boff skill.
Just loving not having to faw, faw, faw, faw, faw and faw and use the Embassy consoles. That gets me the aggro but you know if the tanks don't want the job smallest ships have to do it.

For me it would have to be the Vesta (science variant). I have the Wells too and love it but I always come back to my Vesta. I fly with all three consoles and find use for all of the abilities! If I want to keep an enemies shield arc down I fire the Quantum Phaser, their shields can't close if there's a continuous beam stopping them. This gets boosted by phaser consoles and particle generators.
Then there's the Fermion Field for healing myself or nearby vessels and while active, it boosts my particle generators! If i want to push up to three enemies away and heavy torpedoes while raising my kinetic resistances I use the Multidimensional Graviton Shield. It gets boosted my graviton generators so ships literally bounce off you
Last is the Quantum Focused Shield Bubble, this barrier makes you invulnerable for 15 seconds but shuts down your weapons. You can however use boff powers that heal etc and survive the Borg command ships plasma lance or any superweapon this game has.
With all of the consoles you get the Chroniton Integrated Quantum Slipstream Drive which helps a great deal if you want to get somewhere fast.
And one of the most important things about the Vesta is her appearance, specifically the science variant or the actual Vesta. She's an elegant and beautiful vessel, perhaps even the most.

I am really liking the Presidio. However, when I see the Odyssey pull up besides me at ESD, it is a good looking ship. I like the Varanus, the Ar'kif, and the Mogh as well.
Mobius Temporal Destroyer. It's strong, fast and I love the abilities. Temporal Backstep is a lifesaver and I know the "suicide console" has to be timed to perfect, but it's still fun. I prefer the look of the Wells, but my main toon is Tac and it just doesn't suit me.
I have literally a dozen ships...looks-wise, I adore the Rhode Island, but it's tough to survive in it, so I might get each event ship, but I never stick with them once the novelty wears off.
Mine is a tie between the D-7 Battlecruiser (Tier 3) and the T'varo.
I love the aesthetics on both of them. I love the sneaky submarine feel I get in flying a T'varo, but I really love the perfect balance of the D-7, in terms of speed, handling and firepower. Truly, the D-7 is my favorite battlecruiser in the whole game.
If only I could get a Fleet version of it.

I've always loved the Sovvy, and once I got my Regent I was really happy--that thing took me through a whole lot of grinding and epic screenshots.
Now I fly an Eclipse, and although at first I was iffy on the way it looked and how comparatively squishy it was... it's grown on me, and now I think it's pretty sexy, especially after equipping the Reman shield for the cosmetic effect.
Besides, it's hard to beat that turn rate on a cruiser, and once I got the hang of using the intel abilities and adjusted my loadout a bit, I found I could actually go toe-to-toe solo with a Borg cube and stand a reasonable chance of coming out victorious.

I really love my Manasa that thing really can dance in the hands of a good pilot and capable of pulling a power reverse it has been a joy to fly and my ship of choice going forward to face whatever is out there
I run so many toons, some made just to command a certain lock box ship.
Historically I love the connie. It was the space ship I was seeing even before Star Wars.
In this game though. The Caitian Atrox. (I now have a fleet T5U )
It is not hideous and it feels and works for my first and fore most science captain as a heavy science ship. I was able to be useful in STFs in her controlling ships headed to end our runs. And still had the firepower to not be a loss at removing enemies in those either.

This and quad cannons, annihilation mode, elite scorps and battle cloak. With the new Xindi weapons coming out the Ar'kif can make use of the new turret and plasma torp. This ship will continue to kick TRIBBLE and have some survivability. Until they offer T6 fleet, it will still best the Faeht.
At the moment I'm in love with my T6 Galaxy... with saucer sep, the thing handles like a dream and its boff seating makes it an absolute beast in a fight. I've spent the most time flying the T'varo retrofit and MVAM Prommie, though, and will always love them.
