My favourite would have to be the D'kora, because of the availability of the bank, mail and exchange onboard ship. It saves alot of time,when doing exchange transactions, buying and selling etc.
The T'Varo. Mainly just because of looks, but I fee like she provides some of the beauty of TMP/TOS style ships with a more modern aesthetic all at the same time. Sometimes, I feel a little weird taking such a small ship into the Delta quadrant on a long range mission, but then again **** it.
Besides how great it's actual design is, I'm in love with the weapon hardpoints. Along with the fact that the Vaadwaur Polaron Emitters have the visuals of cannons, it looks like a proper broadside of cannons.
Like cruising the strip in a hot rod. I've asked before for Cryptic to put a Sonic Drive-In next to ESD so I could pull up, roll down the window and order a chili cheese dog. Maybe they couple put some Thrush Glasspacks in the lobi store as an add-on as well.
Pathfinder. It's the only T6 ship that comes with a canon skin, and it also has a canon interior. It's also a great ship for players that love science gameplay like I do.

Although I am going through a lot of ships I have collected over the years and re-discovering some good things about em...
For instance, I am flying the Undine bio-ship and having a blast with it... literally. The powerful attack is awesome with its 3 explosions... looks visually satisfying but damage wise, could be more powerful I guess.
My science Vesta for pvp.
Its fierce, and has a very nice canon-esque design.
For PvE..
Engi: Fleet Excel
Constant max power. Still using fleet AP beams mk xii, and exploiters at mk xii.
Does near 20k dps without breaking a sweat.
Sci: Scryer or Mobius (Honorary Mention: Jem'Hadar Escort Carrier - super offesive, very underrated)
Scryer because of OSS3
Mobius because its quite an offensive escort that can equip grav well, very handy to have for ISA.
Tac: Jem'Hadar Attack Ship or Jem'Hadar DC
Love the Jem lineup, looks amazing, and performance is still remarkable.

Manasa and KDF Tier 6 raptor are cool as well. Delta Recruit gets either one of them.
But being able to drop a grav well on such a fast and durable escort without having to let go of anything critical is simply... fun. So is the new boff power mechanic on a flexible ship like that one.

Favorite T5 and T5-U: Breen Chel Grett, great ship with tons of versatility. Cannons or Beams, exotic damage or drains, decent survivabilty and good Mastery benefits. Best of all it's free if you do the Winter event.
If the Winter Event was missed then my choice would be the Tal Shiar Adapted Battlecruiser, also very versatile and arguably one of the coolest and meanest looking ships in STO.
Favorite T6, so far: Guardian Cruiser, can do very good DPS (have personally seen 20k in ISA), and can tank very well at the same time.
For me it is a tie. For missions that involve alot of fighting I love my Fleet Dreadnought Cruiser. For missions that are mostly, go to point A, then point B, then point (oh you get the point), I love my Risian Corvette.
Although for pure looks alone, it is the Risian Corvette for me, beautiful little boat.
I suspect when I can afford one, the D'kora will get added in as a good utility ship for a three way tie.

When I am long in space, for doffing only, I use the D'Kora for her service consoles.

It's actually really OP, though fragile, and a blast to fly.
Before that, the Mobius was my go to ship.

It is, and I used one for a while. But sadly the pets don't work well in the game, and that made me give up on that ship.

I just love the long, sleek design of a ship like this. Makes it feel like a muscle car or something.
Doesn't hurt that its 5/3 so it makes it a great all arounder ship.

Still hold their own in DPS and survivability against other T6 ships
Especially with the Elite JHAS attack pets
