The cost of the upgrade system is too much. Thankfully I'm still getting by quite nicely with Mk XII Purple (very rare) gear; the cost of the upgrades are too draining for a casual player.
DR has created a massive divide between those willing to throw money at the game (not simply lifers or subscribers) and those unable to afford the best toys. Essentially its now either pay-2-win or grind-2-death, anything else just leaves you behind in the game.

Leveling (XP nerf)
Broken/unbalanced game mechanics
and other issues are:
Cryptic/PWE leadership
Not enjoyable
Not alt-friendly
It could be said that leadership is the cause of the other issues. I'm still trying to get a solid agreement here, so please continue to submit answers.

The stupidity of some people who see that they have done something terribly wrong and still continue with the same plan.
Take a step back and put the game as it was before would be a sign of intelligence, but kryptic is a nest of idiots trying to reach a level to be stupid, unfortunately lacks experience points to get there.
Lack of some persistent world, or territory/holdings control that individuals, teams, and fleets can engage in, tied to some overarching story that keeps evolving over time and with world progress, requiring teamwork (science, engineers, tacticals; various ships, gear, loadouts), mix of both PvP/PvE, involving scenarios that by design as a whole acquire an infinite number of creative or unexpected outcomes. The final result would range from catastrophic failure and whole-world setback, to spectacular success and benefits to all who take part.
This is not just a theory, but my observations over the many years of gaming, and seeing what makes for truly fun games that never get old.
Some of those have no permanent rewards besides a score that reset, no leveling, grinding, upgrades, personal acquisitions, difference between player level/gear other than the skill/experience/teamplay/strategy brought to the match. The games were also a one-time fee, or free/by donation. Of course, this is its own type of game, with vastly higher requirements in everything from network requirements to design, programming, universe scripting etc., but it's mentioned as an illustration that the basics of fun, creativity, skill, imagination, role-play don't depend on all that, yet there's no reason these can't be much better integrated into star trek online.
As it is now post DR expansion, there's only ever been an unnatural scale-up of NPC hit-points alongside higher requirements of 'more of the same gameplay.'
I hope this comes across as constructive criticism so that the next expansion, or next star trek game altogether, goes in the right direction.

I'd have to say the specialisation grind. The requirements for XP are out of all proportion to anything else, progress is painfully slow, and the game at present seems ludicrously weighted towards making players replay DR content in order to generate vaguely-useful XP ammounts. OTOH there are also significant upgrades attached to the system - which elite mode is supposed to account for?
There is strong competition from the upgrade system but that at least has an upside - it allows players to make their favourite themed items fully endgame competitive.
The Reputation Boxes consistently give only Rare Mk XII items. It used to be more "Level Appropriate" rewards. Now it seems they are trying to force you to "upgrade" those items so that you can have really nice DR specific gear.
Of course this is just more of an egregious cash grab! Maybe they think STO will FAIL so they're trying to get what they can while the getting is good. But at the same time they are severely diminishing the "Good Will" the community holds toward them. I just hope it doesn't result in downward spiral...

Nice business practice. I'm amazed of the intellect on the other side of Cryptic's management or so called "business experts"
I'm in this situation, I've pretty much given up all hope. When I logged on and got the skill point patch and my alts who should have been three days from reaching 60 via Doffing were now three months, I just lost all hope. I reapply don't feel like playing the same content multiple times on each toon to advance and multiplying it by eight toons, especially when the fun was already almost gone for me,

I have a lot of problems with DR but there is only one that I consider to be a major problem. That being the removal of the old elite ques.
Pre DR almost all of my time was spent in Elite pug matches but with the changes to the que system Advanced and above are generally no fun with the inflated enemy hulls and fail conditions and normal is just way too easy and doesn't provide sufficient rewards to be enticing. Net result I no longer have anything to do in the game
