The ships that I have used throughout the game: (I only have one toon)
USS Ragnarok - NCC-91662 - Constitution Class (Ragnarok from Final Fantasy VIII)
USS Ragnarok - NCC-91662-A - Constitution Class Refit (same)
USS Argama - NCC-91782 - Excelsior Class (Argama from Zeta Gundam)
USS Archangel - NCC-91105 - Galaxy Class (Archangel from Gundam Seed)
USS Ra Cailum - NCC-91093 - Sovereign Class (Ra Cailum from Gundam: Char's Counterattack)
Those were my progressing through the story ships, at this point I have two ships that I main.
USS Argama - NCC-91782-A - Dakota Class (Once again, Argama from Zeta Gundam. Considering this is the second Argama, I considered naming it the Nahel Argama)
USS Gemini - NCC-91886 - Gladius Class (being a small ship, I made it an homage to the Sagittarius from the Vanguard series)
If I ever get a carrier, I'll probably name it the USS Dogosse Giar - NCC-91087 (Dogosse Giar from Zeta Gundam)
All of my ships are named after real-world Navy ships, usually Royal Navy. And I match to class, Carriers named after Carriers, and Escorts named after Destroyers.
The only exception to this is Black Widow III, which comes from aircraft legacy. The first was the Northrop P-61 Black Widow, designed specifically as a night Interceptor, which meant it was also the first aircraft to be specifically designed to use radar. Black Widow II was one of only two Northrop YF-23s to be built, the other being named "Grey Ghost."
Victory is Life -- JHDC Hurricane -- Fleet Akira -- fleet buddy named it Spooky Mulder -- Armitage -- good times Legate Damar -- Cell Ship -- again, good times Hitman for Hire -- NX -- just because
And those are my primary ships. I have a connie, peregrine, galaxy, delta flyer, and several mirror ships. But the ones above are my most used.
My Old Blog about things that could and should have been added when I wrote it. Not sure what I want to do with it now. I'll just keep it available now that most of it is outdated.
I have resolved to never name one of my ships Icarus - remember what happened to him?
I also don't feel Ragnarok is really an appropriate name for a Connie. Not enough weapons. Ragnarok, after all, is the Norse version of the End of the World, the final battle in Fimbulwinter between the gods of Asgard and the Frost Giants over the fate of the Nine Realms...
I name my ships based on the navy ships I served on:
USS Constellation an aircraft carrier...also the name of a Connie and why I chose it.
USS Chief
USS Patriot
Your pain runs deep.
Let us explore it... together. Each man hides a secret pain. It must be exposed and reckoned with. It must be dragged from the darkness and forced into the light. Share your pain. Share your pain with me... and gain strength from the sharing.
Battlecruiser USS Nike. Named for HIS Nike, battlecruiser 09 from David Webber's Honor Harrington series.
IKS Black Asp. Named for a Star Wars 416 interdictor class cruiser seen in the x-wing novels.
RRW Icingdeath. Named for one of Drizzt's scimitars.
Star Trek Battles member. Want to roll with a good group of people regardless of fleets and not have to worry about DPS while doing STFs? Come join the channel and join in the fun!
USS Dauntless - Guardian, previously my Galaxy refit - simply liked the name
USS Beer Monster - JHEC - This is fleet related, we are a weird bunch, my sig graphic should show
USS Beer Mountain - Oddy - as above
RRW Hades - Faeht - After one of the gods, quite fitting, the Faeht is sneaky and damned painful
USS Relentless - Kumari - after a ship i read about in a book.
USS Pantless - Miranda - again fleet related
U.S.S. Big Boss. just becouse it sounds cool, although it is a small ship.
U.S.S. Destroyer. it was a bigger ship.
U.S.S. YOLO, it was a suggestion by a friend of me.
U.S.S. Entreprice. it is the enterprise-c that is why it is named enterprice
USS Amethyst - JHAS - Named after a gem stone with similar colors.
USS Austin - Excelsior - Named after the Texas capital city. I also gave it the registry NCC-200000 as a bit of a tribute to the original Excelsior's 2000.
USS Kentro - Palisade - Named after a dinosaur with somewhat similar body shape (Kentrosaurus).
USS Konstanz - Nebula - Named after South German city I visited on my final class trip.
KDF:
IKS Kharn - D7/K't'inga - Named after the Klingon warlord from the Prelude to Axanar fan film.
IKS Maveq - Norgh BoP - Meaning "dagger". Seemed fairly appropriate with the flanking mechanic.
Romulan:
RRW Theraxon - D'Deridex - Named after an NPC warbird of the same class from Starfleet Command 3. I loved the sound of that name.
RRW Mol - Aves Dyson Warbird - Derived from Mol Rihan for New Romulus. The term "New" seemed to fit, seeing how these were brand new and high-tech vessels at the time.
A selection of some of my most used ships, I tend to reuse the same themes:
Fleet Star Cruiser: USS Mistral (the storm wind from southern France)
D'Kora Marauder: Windfall (another wind, with a Ferengi twist)
Blockade Runner: USS Utrecht (Dutch city / home town)
Advanced Vessel: USS Van Leeuwenhoek (Dutch scientist, "father of the microscope")
Fleet Dreadnaught: USS Cairhien (city from Robert Jordan's Wheel of Time novels)
Fleet Patrol Escort: USS Leyawiin (city from the Elder Scrolls: Oblivion pc game)
Fleet Recon Sci Vessel: USS Aegir (moon of Saturn, following the Luna class theme)
Multi-Mission Explorer: USS Viminal (hill of Rome, following the Vesta theme)
Voth Palisade: Ravelin (type of fortification, following the Voth theme)
I once made the mistake of naming a ship HMS Hood, and it kept blowing up. Moral of the story is to NEVER name a ship after one that got blown up, because it WILL live up to its namesake. Or rather, it will DIE like its namesake.

According to Diane Duane's Rihannsu novels, one should always take care in naming a ship, because the Elements will make sure it lives up to the name. Ael t'Rllaillieu told Jim Kirk that this was why he'd always had so many adventures, and so much trouble, during his career; they'd named their ship after the general concept of enterprise, not after a specific enterprise, and the ship kept living up to that - and it was up to her crew to keep up with her.
I try to keep that in mind when naming Romulan ships. Nniol tr'Keiniadh doesn't really believe in the Elements, but he knows his crews do...

Caiitan Atrox: USS Dawn Treader
Shuttle: Reepicheep
I also have a Escort Carrier called the USS Tirian, but several people have told me I've spelled Tyrion wrong. *sigh*
These are all references from the CS Lewis series Chronicles of Narnia, just in case.

It's a Jem Hadar Heavy Escort Carrier. Not hard to figure out why

Escorts: Coffee terms and words or brand names. Gevalia as the Tactical captain's main vessel.
Cruisers: Names of settlements in FFTA/FFTA2. Moorabella being the name of the Engineer captain's lead vessel.
Science Vessels: The odd ball of the group with random names and then I have the Nidokuin.
KDF consist of mishmash and tweaked Greek words and names. I forget what they are though.
Back in the day I used to play Mech Warrior @ conventions .. this Mech has yet to be defeated so ...
