Most of my Feds fly the "USS Little Paradise" as their "primary endgame" ship, back in the days of SFC, a small-ish trend was started to use obscure-ish song names as shipnames, and this was my entry. Grew on me and has been the shipname ever since.
However, as I level, I go with different themes - usually thematically related to the character in question somehow...
Current main went with Poison songs as he levelled. Engie used "USS Windscry" on most every Cruiser mimicing the naming convention of the Enterprise - Connie, Connie-R, Galaxy, Sovvy (since ambassdor wasn't out when he levelled) - and had the series name appended in to skirt the "identical name block" during every level-up. Tac used the metallic dragons from D&D in "strength" order.
KDF usually gets what the RNG dishes out, and tops out in some variant of Kinshaya - based off the old FASA (maybe even Ford novel) race of "Demons" the KDF "fought". Current trend with these is to tack on a Klingon weapon name - effectively translating to "demon dagger", "Demon sword" etc.
The only Rommie that has a true trend is Bravely Bold Sir Robin's fleet - all named somehow off of things in the Monty Python movie I pulled his inspiration from. His "high end" ship is the HHG of Antioch...

RXS Afterburner - Risian Corvette - Named for the Technobot (Transformers) character in the 80s cartoon.

Story-wise, Eleya flies the USS Bajor. Galaxy-class starship named after her home planet (because that was the theme for that production series).
In-game, the USS Andraste (Avenger-class) after an Icenian war goddess.
Brokosh has the IKS HoSbatlh, a Tor'Kaht-class. The name comes from the Klingon words for "strength" and "honor", here meaning personal integrity, scruples and principles (which is why I say that the Klingon Empire has none, no matter how much they babble about it). It's derived from the random name list for Negh'Var-class ships in Star Trek: Armada.
Morgan flies the RRW Aen'rhien. That's Romulan for "bloodwing", originally referring to a Vulcan bird of prey, later used for one of the colony ships used by the Romulans during the Sundering, and eventually transferred to a Romulan bird similar to a vulture. It's also the name of the ship that belonged to Ael t'Rllaillieu in the Rihannsu novels.

USS Europa - Odyssey Class (Tactical) - Another ship from that IRC Trek sim. This one was timed for European players in a mostly American group. Hence the name.
USS Typhon - Venture-X Class - Named after one of our servers in work. And a monster from Greek mythology.
USS Helios - Venture Class Retrofit - Named after the AI from Deus Ex
USS Logos - Fleet Gladius Class Retrofit - Named after Niobe's ship from The Matrix. Also a Philosophical belief/position.
USS Solaris - Mirror Nova Class Retrofit - Named for the Lore Circle in the Lone Wolf series of gamebooks by Joe Dever
USS Aquila - Fleet Tempest Class - Named for Connor's ship in Assassin's Creed 3.
USS Navras - Bellerephon Class Retrofit - Named for the song by Juno Reactor from The Matrix Revolutions soundtrack.

Brokosh has the IKS HoSbatlh, a Tor'Kaht-class. The name comes from the Klingon words for "strength" and "honor", here meaning personal integrity, scruples and principles (which is why I say that the Klingon Empire has none, no matter how much they babble about it). It's derived from the random name list for Negh'Var-class ships in Star Trek: Armada.
Morgan flies the RRW Aen'rhien. That's Romulan for "bloodwing", originally referring to a Vulcan bird of prey, later used for one of the colony ships used by the Romulans during the Sundering, and eventually transferred to a Romulan bird similar to a vulture. It's also the name of the ship that belonged to Ael t'Rllaillieu in the Rihannsu novels.
