My main ship right now is a Obelisk Carrier. I've named it U.S.S. Saratoga because its a carrier and am a WW2 nut so I give it a real aircraft carrier U.S.S. Saratoga CV-3 sister to the Lady Lex that was sunk in the battle of the coral sea
I only did "unified naming themes" for my first 3 alts, all Feds. By that I mean each ship gets a name in the same theme, from the first Miranda to whatever Tier 5 shenanigans that character ends up with.
Fed Tactical Klingon: All named after "Badass of the Week" entries. Currently the U.S.S. Bienville, a Chimera Destroyer.
Fed Science Joined Trill: All named after non-US scientists or mathematicians. Currently the U.S.S. Lemaitre, an Obelisk Carrier.
Fed Engineer Ferengi: All named after economists. Currently the U.S.S. Hyman Minsky, a Kumari Escort.
For my Federation character I had the Minerva (starter ship), folowed by my adorable little science ship the Janeway, named after the Admiral, obviously. From there it was my one tactical escort the Bracer, and most notably named after the titular ship from Andromeda, my Captain-level ship was based on parts from the Intrepid family and named the Andromeda. For Rear Admiral, I wanted a name that conveyed a regal feeling, but at the same time was inherently peaceful and calming, so I named it after the near-legendary violins, Stradivarius.
I suck at naming things in Klingon, so I have a VERY low-level character with the IKS Proxima. Because Proxima Centauri. Because why not.
Because the Romulans started with a flotilla, I was immediately reminded of Mass Effect and have named my ships after Quarian ships, but I'll probably abandon that trend soon. So far it's been Alarei and Shellen.

I have, tootle-head. It came up with a lot of sites that don't work right, saying there is no Klingon word for something even I know there is one for. That's the trouble with Web searches, you have to hunt through so much fluff if you don't know what to look for. Anyone help please? I did know a Klingon dictionary site but it's not working properly either at the moment. Tribbles in the machinery, I expect :-)

My first ship on my first character (FedTac human "Icerose") is called USS Richmond K Turner. Named after the ship I served on in my time in the USN. She now commands the USS Ticonderoga (Heavy Escort Carrier), named so cause of the carrier, and the Aegis cruiser. Tico does have both PDS and TPDS on it.
My fed Klingon (Kora, daughter of Krulack) now commands the USS Kahless (Excalibur class cruiser), named for the great Klingon leader in the spirt of alliance, before J'mpok blew it all up.
Amelia Nesirie (fedeng female trill) commands the USS Teddy Roosevelt (JHDC), for the Steady Teddy, carrier of our task force in the Med when I was there.
My first 50, A'nya, is a fed allied tac Romulan that has piloted the RRW Osroene, a Mogai retrofit, and the RRW Y'mato, a Falchion dreadnaught. Osroene is named after a province in the Eastern Roman/Byzantine Empire, and Y'mato after that ship with the big gun that save a planet from invaders from afar.
My fedRomulan Engineer (Kalena Ym'Shara, female Alien (Andorian)) use the RRW Medoere, another Falchion dreadnaught. She is named after a nation in Brithright campaign of AD&D
My current project, a fedSci Liberated Romulan (A'manda) pilots the Ar'kala class ship, RRW Lykandros, another province in the East Roman/Byzantine Empire.
Other ship names I have used id the USS New Toledo, homage to my parents hometown and my birthtown, RRW Antonina; Empress of the East Roman/Byzantine Empire, and the IKS Kakita, names after a family of smaurai in L5R.

Actually, it's more that ship names seem to be registered per account, or at least per character - you can't name two of your own ships the exact same, but I do believe that two different accounts could have ships with the same name.
Character names are the same way.
I found that is is per character.
Two of my Toons (my Main and second characters) both have Assault Class Refits, both named U.S.S. Canada, and both with the exact same Registry (I pretend they do timesharing for ships)

As mentioned above, my Main Toon has the Sovereign-Class refit U.S.S. Canada as his Flagship. Registry NCC-171867. It's very obvious what's the namesake, and the significance of the Registry Number.
