"We are going to attempt a takeover of their ship. Hopefully no blood will be shed."
Piracy is forbidden under international laws, yes? On top of that, they have requested assistance, and I at least am honor-bound to provide it. Perhaps it would be better to simply assist them and continue towards our goal.

The mission was the one where you have to choose your side.
The anomaly is hiding the Elachi (nicknamed shroomies).
(You are mistaken. The Elachi never appeared in TNG - and the anomalies you are referring to are in the TNG episode 'Schisms'.
The species you are in fact looking for are the Solanae. It was explicitly indicated, however, that the Elachi were connected to such anomalies as well - a derelict True Way vessel is boarded by the player and Khev in an episode only one or two levels after the Khitomer conference. The logs of that vessel depicted 'Schisms'-style subspace rifts as well as Elachi.)
Infinite possibilities have implications that could not be completely understood if you turned this entire universe into a giant supercomputer.

I know. But as I recall, the Elachi abduct people the same way.
Phasers are offline.
Torpedos online but no targeting.
No engines except manuvering thrusters.
I lock onto my officers' combadges and try to beam them back to my ship. I also tell my engineers to get the warp drive online again as soon as possible.

You beam your crewmen back to your ship, only to find that they are already Elachi warriors that kill everyone in the transporter room.
I lock down the area and disable the life support. (Fortunately, most of that deck is crew quarters for red shirts.)
Then I ready a torpedo, manually aim it at the enemy bridge, and fire.
The Elachi's ships' bridge is destroyed, however they can still maintain control from engineering.
The Elachi on your ship are wearing breathing equipment to stay alive and they begin cutting through bulkheads, working their way towards main engineering.
Perhaps we should give the Pakleds some assistance and continue on our way. They are intelligent enough to repair their ship if given parts, and we are not far from a starbase.

*we send a repair team to their ship. Half an hour later, the Pakleds kidnap them claiming that they could "make them go."

"Pakleds, so predictably treacherous."
Beam over a team of soldiers, point guns at the Pakleds' heads, and calmly explain international penalties for kidnapping and piracy. Then carry out the sentence if they refuse to return our people.
Pakleds are not stupid, they will understand and comply.
(If you actually watch the original episode, they really are pretty smart; the Samaritan Snare was quite literal, a clever way of kidnapping valuable slaves and such, if unethical)

*I beam over with three Breen officers and a group of Vaadwaur. We stun one of the Pakleds to show that we mean buisness and then politely ask for our crew back. Having no other choice but to accept, they return our people.*
20 LY to go. (One more scenario before we get to the starbase. I will try to make this one difficult.)
Rooster: Your security team finds the Elachi and manages to take out a few before they are killed by an Elachi crecent pistol. The remaining 4 Elachi withdraw into the Jefferies tubes. The Elachi ship locks a tractor beam on you and prepares to fire a torpedo.

I jam their sensors and send over a (heavily armed) boarding party to disable their weapons.

*rumbles with raised eyebrow*
Why do we need their ship? Can we not proceed as we are?
I keep looking for more information. I also tell my science team to see if they can figure out where the crew keeps disappearing to.
(HINT: SHROOMIES! And the Romulan sto mission where you had to fight that Tal Shiar warship that was being hidden in an anomaly by...)
"I doubt that this ship has the resources to sustain both our crews for more than a few weeks.
How about we ask them if we could barrow their ship?"
(I never finished the Romulan storyline... and I have no idea what a "shroomie" is. Sorry... )

But anyways...
What do you do?
(Yes, Elachi abductions of this sort were depicted in the STO episode I referenced in my previous post.)
Infinite possibilities have implications that could not be completely understood if you turned this entire universe into a giant supercomputer.
I open a transmission to the anomaly.
"Unknown vessel, this is Captain Thickets of the U.S.S. Janeway. Please return our crewmen immediately, or we will be forced to open fire."
An Elachi Monbosh battleship comes out of the anomaly and charges it's weapons. They send no response.
What do you do?
I put my shields up and ready a torpedo spread.
"This is your last warning. Return our crewmen or you will be destroyed."
They begin to power up their energy pulse attack. I don't think they are going to heed your warning.
I target their shield generator and fire all my weapons.
Their shields go down but the blast from their weapon heavily damages your ship. Both of you are in the same condition.
What do you do?
I run a quick systems check to see what's still working.

I'm still waiting for a response from Worffan.
