Old Spock didn't travel in time but through realities, ending up in the past of an alternate reality, the same one the enterprise created in first contact.
This is why the nx enterprise and the JJ verse enterprise are so much more advanced than their prime universe counterparts, Because humanity encountered the borg early, and had been secretly studying wreckage left behind.
It also explains the more military elements o the JJ verse with earth having been attack so much more often and so early.

Enterprise is canon (mostly... some people like to retcon or even dismiss the final episode where Trip dies needlessly), and it's in the prime universe. That's why planets like Archer IV exist; because of Captain Archer, his crew, and ship.

Look at the big picture. Everything is canon because the universe is unlimited, therefore all possibilities exist. With one of the Trek's founding philosophies being being IDIC, there an infinite number of realities, each branching off the other.
I think you have to look at some of the deeper theories and concepts presented in trek. In 'All Good Things' Q teaches Picard to not think in linear time and that multiple realities exist simultaneously. In the DS9 pilot, the Prophets taught Sisko that time is not linear. The Travelller brought in the idea of Thought = Energy. There were many species presented in trek that saw the universe as being well beyond our 3D linear way of thinking. Roddenberry did bring a lot of metaphysical concepts to the show.
It ultimately doesn't matter what is 'prime' universe or not.
