None of these suggestions have worked at all and the code I get is 24 digits and doesn't work anywhere.
This just amplifies and reaffirms my mistrust of steam.
I received my purchase confirmation for the Star Trek Online Steam Starter Pack email from Steam which does not give an activation key, just a purchase confirmation number. Yet this game does not show in my library, so I can't get the code to activate it on my account. Also, I can see the purchase in my my purchase history and licenses, but I can't interact with that list.

The steamrunner key is under CD Key on Star Trek Online's library page on the right side. There should be a 7 number and letter code which you need to enter on the redeem key page under my account on the STO website.

Well the problem I was having is that Star Trek Online was not showing in my Library so I was unable to get the CD Key. But I've fixed that now.
To Molikor, if you're having the same problem as me, all you need to do is find the STO Steam Starter Pack offer again, and it should say that you've already purchased this. If you click on it you can then download the client, this will add it to your Library and you can then right click it in your Library to get the CD Key as already mentioned by others in this thread.
Seems like you must start the client download before it will add to your Library, which is ridiculous as I've never had to do that before as far as I can remember.
Pretty much exactly as Snoge00f says. And no, you don't need to run STO through Steam. Also, playing STO through Steam doesn't give Steam Achievements even though it says it does.
Tbh, it seems to have been pretty slapdash how this bundle has been set up. But it's a Steam exclusive so obviously Valve want you to play it via Steam, you just don't have to.

I have to say that one of the highlights is the release of both the Vesta and the Steamrunner. I am quite surprise that CRYPTIC pulled a double release of starship vessels.
The thing about the Vesta pack is the 50 dollar price tag.
The 0,7 is not just typo. The ship in game actually have such weak shields....so it needs fix as well.

You're supposed to be able to claim the ship on all your feds, same as you would any Zen store ship purchase. It's pretty clear that all the other stuff from the pack is single character though.
Norway and Yeager dammit... I still want my Typhoon and Jupiter though. JJ Trek The Kelvin Timeline is just Trek and it's fully canon... get over it. But I still prefer TAR.

Also, as a reminder, the VA Retrofit doesn't come w/ the console (!?!), so be sure to claim thetier 1 and grab the console before dismissing and claiming the tier 5.

I just find it really odd that the game shows in my Licenses on my Profile, but not in my Library.
Via the Resonance Cascade console. All they need now are references to Portal and Left 4 Dead.

do I HAVE to make sto run through steam in order to get this? or can I just keep them seperate and use the code as instructed by steam?
Purchase steam bundle from Steam.
Install STO through Steam. You don't have to finish the download, just get it started and then pause it.
Right click STO entry in Steam and copy the key to your clipboard.
Go to Startrekonline.com and My Account. Click the redeem key option, enter the key.
The key should now be tied up your account properly.
I didn't want to use STO in my Steam account, so this was the workaround. I also did not get an e-mail with a key.

I know this doesn't help you, but I've just tried, and had no trouble claiming and opening the pack on a second character.
Are you not seeing it at all on the C Store, under Bundles?

Yeah, you got to reclaim the Bundle per Federation Character to get the Steamrunner.
And if you dismiss it, you have to go to the Shipyard Vendor to reclaim it since its like a free Unlock.
