Elite is better for the simple reason that you'll always get more Marks. Normal, it maxes at 50 marks. Running Elite you can have a fail run where you would only earn 34 marks and still earn 50. Even on really poor runs, PUG's I've been in have completed 2 of 3 optional objectives
There's a divide between new and old players/characters. My main has millions of expertise. But my alts can't hold on to the stuff. Reputation projects suck it away faster than I can earn it. Most top queued events don't give a lot of it.
I don't understand something, how can there be 3.2 million Captains (either players or characters) but only 1.6 million starships? Do half of the captains in game just not have a starship? How does that work?

I've not been able to get my commendation today either. Ran Breach and Spire, nothing. Ran missions in the Contested zone, nothing. It's been 28hrs+ since I earned one yesterday.

Have you considered merging with another smallish fleet? Mine, TG-73, is a fleet of less than 10 players but we've gotten to almost Tier 4 (T4 Military & Science, T3 Eng, T2 Embassy, T1 Mine).
