Cryptic made an error with the andorian weapons. They corrected the issue and gave everyone the option for a full refund on the gear if you didn't like the change. In the long run, the change was very minor. You can hardly even notice the difference in performance. And we all knew the change was going to happen. Anyone who did the basic math could see that they had more base damage than intended.
It's a video game that you can play for free. None of your comparisons to cars hold any weight because cars and video games are nothing alike. Video games are in constant development, they are subject to change. There is a very very clear statement about that in the terms of service you accepted when you started playing this game. Cars are not under constant development. You don't see car companies showing up at your door to make changes to your vehicle.

Starbase projects should have ALL the info pertaining to their costs and times listed up front in their descriptions.
Finally nothing should ever be nerfed. Do the work and fix everything else to make it balanced. Punishment should be delt to the one that made the mistake, not everyone else.
My MMO Over-site Committee idea has any company that wishes to market an MMO in the US putting the game ownership up as collateral. Failure to pay fines levied against the game in a reasonable time would forfeit the game ownership to the MMO Over-site Committee. Then they could fix it and run it correctly with no further violations.

As stated before this game is in constant development. Things can and will change and not always to your liking. Unlike previous changes Cryptic gave a full refund. Cryptic did what was right in this instance.
On your fleet situaiton. I do not agree with other have said. The size and level of the fleet does not make it any less special. Having a small gathering of RL friends and family in a T1 Starbase fleet is far great then a T5 mega fleet where no one gives a %$#^ about each other. On that front stay the course if you so choose.
There are rental fleets out there that will allow players access to their stores for a price. Instead of agonizing over obtaining those Fleet Andorian weapons because the time sinks and resources needed at too great at the moment, purchase temporary access to buy them. This way you have the best of both worlds. Great weaponry while progessing your family starbase at a comfortable pace.
On a side note there are fleets with a family like atmosphere that you and your relatives would be welcome in. I understand the fleet name tag holds a great honor for your kin but joining mature strangers who have the same motivations and goals as your family can be a good experience. This goes to not only the OP but anyone else reading this tread.

well you should have waited. i turned in my prototype phasers, which i had like 3 of, and since had a fleet that already had those unlocked, got enough dil back to cover a whole set and still had like 10k dil left.

Since you'll have completed your project by now you more than likely won't care and have paid out for the gear but hopefully this thread and the responses you've had will remind you in future to stop moaning about the small things - after all, you got your refund and you're not out of pocket over 100k dilithium.
Tl:dr - another generic comment about how your moaning in unjustified, you should grow up and enjoy the game based on how you've chose to play it.
