I know most can't name just one (or12) but stop and think a moment about it.
For me, the Odyssey is one of my favorites, and after thinking about it, I realized it's because there was content built around it. Ditto the Ambassador. If there is a dev out there reading, Yes, we want new ships, and yes we want more content, but if you are doing something, well, special, why not do a one-off episode around it? make it special to us as players, so the ship isn't a flavor of the month
Newer raptors have better seating and gimmicks, but it looks Klingon and I love the way the WHAM! WHAM! WHAM! of the heavy Disruptor spinal cannon pounds the stuffing out of enemies.
My top favorite is probably the Faeht, it has just the right handling for me, enough so that the fragileness is not so much of a problem as it is on some similar ships. It is the only one I have X-upgraded fleet version of so far since I usually don't bother with the fleet versions of other ships.
Next would probably be the Titan, I like the flexibility of a science destroyer even though the modes do get stuck occasionally, followed by the Ho'Kuun-in-N'kaam-skin and Surhuelh (and the Dewan Ikkabar is surprisingly good though I mainly got it for the trait). Another honorable mention from a little further down the stack is the Risan Weathership.
In bigger ships the Chronos, Blackguard (despite its looks), the T6 version of the Kar-Fi (forgot the name at the moment), and the Dominion Temporal Vanguard Warship are sort of packed up in the lead of that category.
I only have one Lobi ship, the Iktomi, and while I got it as much for Space Barbie as performance it is a very fun little ship.
In single-level ships I would have to say the Nihydron Destroyer T5U, the Emissary Star Cruiser, the T5u Mogai, and the Vandal Destroyer (yes, I guess I have a thing for destroyers).
My favorites are probably the ones that I can kitbash in a variety of ways with all the parts they have. Miranda/Reliant/etc, Sovereign, and Cheyenne Heavy Cruiser.
The Prometheus. I love the arrowhead look of the ship, and I love the Multi Vector Attack Mode on it. I even wasted a Fleet Ship Module getting the Fleet T5 version for the Admiralty card.
My favorite ship in Star Trek is probably the Akira. That said, despite having the ship setup with builds on multiple characters, I don't currently fly it in any active capacity.
Ingame, the ship I have the most FUN flying is probably the Durgath(it never fails to make me smile). While a lot of it comes down to my build(and to be clear, the ship itself is a bear to build around), it's the ship that most feels like a proper "dreadnought" to fly around with and take on swarms of enemy ships with while also looking like a proper Klingon warship(it's armed with a mix of DIS and conventional disruptors, so it looks like it's firing cannons and beams and has several green console-based 'super'weapons).
Rhode Island for aesthetic, Mobius for a lot of temporal love, but I'm currently rocking the Hesita, again for the look and also the Trek purity of it feeling "real" and also hot to look at.

The Vedcrid. Nice engi carrier/dread hybrid. The Automated Defense Screens passive pretty much allows you to ignore shields management. Had it have a MW spec, I wouldn't even think of using any other ship.
The Ra'nodaire. 3/3 weapon slots excluded, it has singularity abilities, a battlecloak, can equip the drone ships and it has a very nice shape. It also feels like the predecessor to the Valkis.
The OG MW cruisers. No hangar excluded, I find them pretty solid, thanks to their MW abilities. Plus that Cyclical Slipstream Drive to trivialize space travel.
The Vengeance. Murder dices FTW. Plus the familiar Connie-style shape.
The D4x. Still pretty solid despite the years and the best, not over-the-top pilot animations, unlike a certain 32nd century ship.
The Valkis. The best Romulan design for me and a tough cookie.
Special mention to the Somerville. I don't like how it plays and the stats are meh, but I just love its design, especially the asymmetrical aft part.
I really love TOS aesthetics. I think STO has a good selection of TOS ships, but my favorite is the Gemini Temporal Cruiser. I have the T6 Sagittarius and have the Gemini skin on it.
I see the Gemini as a heavy armored cruiser (using the German naval term - panzerschiff- pocket battleship, like the famous Graf Spee) filling the spot between heavy cruisers and battleships. Armored with powerful gunnery and faster and more maneuverable than a battleship, but not as big and not as much hull.
I like to maneuver it like a World War 1 and 2 armored cruiser to get it into right position to unleash full broadsides. Using this ship enables me to combine my interest in Star Trek with WW1 and WW2 surface navy ships/battles.
I also love the Miranda. This goes back to seeing the USS Reliant in TWoK back in 1982. One of my characters has a T6 Reliant with a Miranda skin. I really think the T6 Reliant fits the role of light cruiser very well. Maneuverable and good firepower, but less hull/endurance than a heavy cruiser. It fills the role between a cruiser and a destroyer.
I like a lot of the ships design-wise and have no particular "one favorite to overshadow them all".
The ships I like the most are the Excelsior (which is probably begging for retirement by now), Nova, Nebula (shuttlepilot's nightmare), Negh'Var, K'T'Inga, Mogai, and the Jem'Hadar attack-ship. And the Borg-queen's 'Diamond'.
I also quite like the Oberth. Had a small model of that, and in the SNES-version of 'Starfleet Academy', it had my favorite bridge.

Oh, but if we could have playable Diamonds...
STA1/2, SFC3 have that. The STA3-mod for Sins of a Solar Empire, too. Also probably some mods for ST:Legacy and Bridge Commander.
STO... I doubt we'll get that.
