Maddux found a fix to this. Reposted here to make it easy for people to find:
I found a Fix for the Bug by Accident:
- go to Space (DS9/Sol System/whatever but not Sector Space)
- switch Starship into your Shuttle
- switch Starship from your Shuttle into your second active Starship (may have to click on your first active Starship to have the Button)
- switch from your second active to your first active or any other Starship
Now you just have one Starship and one Shuttle active.
This also fixes the Bug that you cant switch or add Starship Traits to the X-Trait Slot. That bug happens when you have a second Starship active and that Starship isnt upgraded.

UPDATE: October 10, 2020
I found that the 2 active starship bug can reoccur if you try to access the bugged ship again though. In this regard, I mean discharging the bugged ship, then going to the Ship Requisition officer and reclaiming it via them. If you reclaim it via C-Store seems to not cause the issue. It triggered on my Legendary Glenn-class Temporal Science Vessel. However, this work around returned functionality back to my character.
Just adding this here to help the devs if they are working on the problem.

I've tried the fix that maddux has posted. I've tried it several times, in fact. Though it seems to have worked for some, it's not doing the trick for me. Reading through the issues that everyone's having and I have all of the same. I bought a new ship that I have been wanting for a while, when the new "upgrade" token was released I decided it was a good time to go ahead and get the ship. Now, with two starships active I can not even go to the customize ship to finish the changes I want to make on my new ship because it opens the second "active" starship...which I'm not even using and isn't ACTUALLY the active starship. I've put a ticket in but the response sounded a bit like they have doubt they can fix it. I've spent... more money than I care to think of on this game since I began playing it, but this is sooo frustrating it's taking the fun right out of it. I'll not be spending another dime on this game until they get this right.

Did you follow the Instructions? Because the Fix worked for everyone except a couple of People that didnt follow the Instructions.

Although this workaround works. The bug can still reoccur on any character, even if you avoid the exact same ship that bugged out before. Example, first time for me was the Glenn-class crossfield ship, just this morning I was on another character, and it triggered on a Kobali Samsar Cruiser. I was thinking about getting the Scimitar bundles from the C-Store, but afraid to since the bug seems so randomly occurring.

Thank you for the reply and I did follow instructions but I could not make it work. I speculate that the instructions work when you first get the bug. I was at DS9's ship selection station and I had this window opened when I reclaimed the Jem'hadar Carrier from the Zen store; I noticed the bug after it unpacked. At that point I started switching ships at DS'9 ship selection station trying to make it go away and I did notice that the 2nd active ship moved from the carrier to an unused intel escort. I found this email thread after this happened so I'm guessing I screwed it up.
The Fix dosnt work on Station and you have to go to Space. The first Line in the Post
I agree, the fix is done going to Space...check! It does not work for me. The entire thing I mentioned about DS9's ship selection is to note other actions I did prior to finding the fix. Thank you and I'll stop it here.
