I'm surprised that nobody has mentioned it yet, but how about the custom of aliens speaking the intergalactic language of commerce... American English.
I'm also not fond of the classic "ray guns are automatically better than normal guns" concept, as most ray guns are displayed as being far inferior to modern weapons.

Necessary Weasel. Either you're going to have some kind of lingua franca rendered as English for the audience's benefit (c.f. In one of the Draco's Tavern stories, Niven posited that any computer advanced enough to be truly intelligent would go catatonic within weeks of initial activation. Neither Rick Schumann nor the chirpsithtra he asked about it knew for sure whether that was because there simply wasn't enough sensor bandwidth to provide input for such a mind at computer speeds, or because they just thought out every possible idea in the universe and then got bored.
David Brin's solution, in the short story "Lungfish", suggested that humanity might one day deal with AI by raising them as if they were children, teaching them human virtues like compassion and love through example - much the same way we try to teach our own offspring. (The story also includes a group of alien von Neumann machines, whose ponderings suggest humanity's approach might have been unique in galactic history - but of course Seeker's databanks might have been damaged when the machines fought for their factions, aeons ago...)
The idea that there's something special about humanity that elevates them above all the other species. Frequently, humanity is a central, if not THE central, species in the galactic community, oft-times actually FOUNDING said galactic community. I know that scifi is written by humans for humans, so naturally we make ourselves out to be better, but I'd love to have a fiction where we are the new kids on the block in a pre-existing and well-functioning community and are just like every other galactic community member species. Put us out on the periphery. Make us earn the respect of our galactic peers. Make us not special.

Different societies with incompatible values all 'putting aside their differences in the spirit of cooperation' ie. everybody wants to join some Federation lead super-alliance.
First off, that's essentially joining the Federation, and if those species wanted to that, they'd have done so already.
More practically, if this were a TV show it'd be all heartwarming and give fuzzy feelings, but as an MMO it just removes bad guys from your rogue's gallery until now we have to fight the random made-up bad guys that you just made up.

My character Tsin'xing
In one of the Draco's Tavern stories, Niven posited that any computer advanced enough to be truly intelligent would go catatonic within weeks of initial activation. Neither Rick Schumann nor the chirpsithtra he asked about it knew for sure whether that was because there simply wasn't enough sensor bandwidth to provide input for such a mind at computer speeds, or because they just thought out every possible idea in the universe and then got bored.
David Brin's solution, in the short story "Lungfish", suggested that humanity might one day deal with AI by raising them as if they were children, teaching them human virtues like compassion and love through example - much the same way we try to teach our own offspring. (The story also includes a group of alien von Neumann machines, whose ponderings suggest humanity's approach might have been unique in galactic history - but of course Seeker's databanks might have been damaged when the machines fought for their factions, aeons ago...)

What I'd like to see a lot less of in STO:
Different societies with incompatible values all 'putting aside their differences in the spirit of cooperation' ie. everybody wants to join some Federation lead super-alliance.
First off, that's essentially joining the Federation, and if those species wanted to that, they'd have done so already.
More practically, if this were a TV show it'd be all heartwarming and give fuzzy feelings, but as an MMO it just removes bad guys from your rogue's gallery until now we have to fight the random made-up bad guys that you just made up.
