My only reasoning is that it's a fairly new exclusive. Therefore it might get in the C-store, but not for a while yet. The cross-promotion agreement probably states that the ship must remain exclusive for X amount of time, otherwise people wouldn't buy the mini.
Therefore, I wouldn't expect it in the C-store for at least the next few months, if at all.
I run a game store here in Wisconsin. Wizkids is out of them, we game stores are out of them. Wizkids has been re-issuing ships lately, with horrendous repaints, but they have not announced another Sovereign--reissue or repaint. So it is effectively nonexistent. eBay is your best option.

I specifically sought out the WizKids Command version because the BOFF stations allowed me to port my skill layout from my T5 Sovereign to the T6 version unchanged.
Well, almost unchanged, I got Gravity Well as a Bonus!
A secondary consideration is that my primary Specialisation is Command, so I have no interest in Intel vessels for that reason.
There is one thing that disappointed me though, as far as I know, my Romulans could not claim this ship for their Admiralty roster, because all T6 Starfleet ships are locked out.
If anyone knows differently, please let me know.
To be honest, I don't care if this ship goes in C-Store at some point.
Like those of us who bought the actual physical model just get it before everyone else. Convenience, not priviledge.
And in my case, necessity, because the existing C-Store variants of the Sovereign didn't allow me to transfer my skill layout.
But from a business standpoint, I can't see WizKids authorising this action.
Basically, they're getting increased sales of this model because it comes with the code.
So if it goes into C-Store, Cryptic gets the money, not WizKids.
As an aside, as long as I can get the models/codes, I wouldn't mind if WizKids did more promotions like this.
But it would have to be assessed on a case by case basis, if I actually needed the ship in question or not.

Personally, I find the Intel powers more useful than the Command ones. Intel Team is a God-send for those STFs where you need to 'interact' with something where getting shot disrupts it. Like dropping bombs, closing gates, etc.

I know this because I ported my build straight from my T5U Sovereign.
As far as specializations go, what you use as a spec doesnt really matter unless you use bridge officer abilities from that spec. I could conceivably fly a Command ship while having Intel as my primary spec, as I dont use any command BOff abilities. So if you dont use Command BOff abilities then you had no reason to seek out the Command Sovereign, seeing as you say you ported your T5U build + grav well Im going to assume that you dont use Command abilities, in which case the Intel Sovereign would have done you just as much good.

Command is my primary spec (on the character I'd be getting this for), but my interest instantly evaporated when I saw that the hybrid slot is the one I basically have to use for a science boff, rather than either of the tactical stations where, IMO, it would make more sense.
Got an email 10 minutes ago from a website I had signed up on to get alerts on if they got anymore in stock. Can't find anything online. Ebay only has a few listed at $80 and up. Even if it gets into the Lobi Store, Lockbox, or Phoenix Pack, the WizKids version is better because it's an account-wide unlock unlike what would be offer to everyone else.

The T1 TOS Constitution was initially an exclusive for pre-ordering STO from Gamestop, IIRC, and not initially available from the C-Store at launch.

Interesting, I was seeing a different picture earlier that only showed the ship itself. Also appears to be sold out again already.
When I ordered my 5 there were still 20+ in stock, someone cleaned them out quick
