In the IDW Trek comics Countdown To Darkness Harry Mudd has a half-Bajoran daughter. But aside from that the DS9 backstory, plus of course the TNG setup in Ensign Ro establishes that the Federation knew about Bajor and Cardassia in Kirk's era.

Can't. My main is Bajoran; they didn't even meet the Federation until 2270, and the Feds had a low opinion of the Bajoran caste system.

One of my characters (the one in my profile pic), I have his species joining the Federation in 2399 as full membership status. So that one is out of the question as far as ancestors in the TOS timeline are concerned for this one (alien species).
Does anyone know if Benzites were known to the Federation back in the TOS era? My Delta Recruit character is a Vulcan, I haven't decided how old he is yet, might do an ancestor, or younger version of him, if the character is TOS era native.
For now I'll wait until more details are released about the new expansion and see when(?) your TOS character is from. Before deciding what to do for certain. I do plan on playing the new TOS Era in the new expansion though, sounds cool so far.

As far as species not known to the Federation in the TOS era, one thought is having one of their ancestors getting lost and finding themselves in Federation space at the time, and deciding to join the Federation and help out. Just a thought I had related to anyone who's characters species wasn't known or as a member species of the Federation in the TOS era.

Certain races were actually met very early.... even though we didn't see them in TOS. Like the Trill.... which makes me very curious what will be available.
I have a Russian Admiral in Starfleet and the next generation of the Sevrin family, so both of these two are fully human. so there could be a story behind these two, i have yet to think of a backstory let alone any ancestors. Considering that Darius J. Sevrin has a son currently serving in starfleet who has surpassed his fathers achievements as a Fleet Admiral, so it is a start there but the Russian will take a bit more to it.

Rather, I'm in the process of brainstorming a gimmick crew just for this. Gonna do some research on the 60's and see just how cheesy I can make this crew. Hardest part will be the actual player character name, since it'll have to be a gimmick I won't get tired of seeing. BOffs and ships can be changed quite easily, but captain names are a bit more prohibitive to alter.
Currently I'm decided on an Andorian security officer, ideally male; and a sexy Vulcan officer of either Tac or Sci division with a nice rack and aft to match. I'm strongly favoring a human male captain but I'm not 100% sold on the idea. Given the era, it seems right to build the gimmick crew based a little bit around the whole casual sexism thing, though if I go that route I fully intend to have a female first officer (who may or may not be the sexy Vulcan, depending on things and stuff). Without knowing the full extent of what will be available, I can't say much more for sure.
I make a point of not having duplicate races. It makes characters more unique when you only run one character of that race. But, that said... I can think of two characters that I have reason to explore the past of. I have a human character who's a descendent of someone, but... That someone wouldn't be a playable character. Then there's a character who is a Vulcan/Romulan hybrid. I made him before LoR. It'd be interesting to play one of his ancestors.
the other option would be to play a Tellarite, since I don't have one of those.

Cryptic has never charged players to participate in an expansion. The AoY pack which offers ships and other items will cost you though.
Just be creative! Alien gen up a Romulan agent who's under deep cover posing as a Vulcan infiltrating the Federation.
