I just got my hands on the Annorax today (previously I was stuck with the T5-U Romulan Temporal Science Vessel a really good ship mind you) and it's virtually everything I want in a Science ship. Between the intel seating the really heavy focus on science boffs and consoles and even a hangar bay it's an all around 9.5/10. The complaints I have are minimal mainly about the turn rate but that's just nitpicking.
Truthfully I am very satisfied with my upgrade. There is something truly satisfying about popping a GW hitting all your damage skills and getting that sweet 30% boost from "Time to kill" while throwing a Ionic Turbulence and a EMP probe to decimate a large group of ships.
What are some of the ships you guys have that you deem perfect (minus a few nitpicks) for your play style?
Honestly, I know they're not really 'thinking man's ships,' but for the Feds, the Battlecruiser and Tactical Escort (T6 if available; it's what shaped my opinion) are just fun. I run both with cloaking devices and Embassy BOffs for Superior Romulan Operative and Superior Subterfuge, and it's quite satisfying to zip over to an enemy group, activate CSV and Torp Spread and watch the lot of them explode. Especially with the 5 Tac consoles on my Fleet Vigilant, things go down before they even know what hit'em.
I love the Fleet t6 excel. It is a well rounded battleship and quite well armoured. I run it at 100/30/30/40 power. I'm always at 125/76/76/104 power in battle. Add in the AMP and the Nukera rep bonus and I have excellent resist and bonus damage.
For me I love the Herald ships, Ive got all 3 and I swap between them regularly... when I'm in a Klingon mood I go to the pilot ships, the Sci and the Tac raptors are great ships, I love to shield scrape and then hit the retrorockets while rapid fire is active, the enemy hull just melts away
I've been enjoying the Astika myself. Using dual beam banks, I pretty much point it at bad guys, hit faw, and watch things die in seconds. It even has a decent turn rate for what it is.
My only nitpicks about it are its lack of science slots because I love gravity wells, but with how quickly it obliterates things, gravity well isn't even that important. If I could flip the sci and eng consoles + boff stations around, it'd be absolutely THE perfect ship. In other words, it'd pretty much be the annorax science ship. Oh how I hate the way they went about distributing that thing...
I have a rule with my 12 characters, other than for teaching masteries, no 2 characters can use the same ship. Only one ship in the game has made me violate that rule. The Mat'Ha.

There is a huge focus on DPS in this game and within its community. That much is undeniable. I mean, there are completely separate chat channels that require posting your DPS to even get in, quite literally separating the people with decent DPS from those who don't have decent DPS.
That being said, in terms of DPS, pretty much all ships are "the best ship", I mean, I outfitted a mirror escort once with a reasonably priced set-up(by that I mean, it was a set-up that anyone could make very cheaply) and took it for a spin and pulled over 15k DPS with it. And for those who do not know, less than half the people that play this game put out 10k DPS, and only half of all the players who have posted their DPS have reached 15k DPS, so that is highly respectable.
So in all reality, all tier 5 and higher ships, at least and to my knowledge, are excellent ships.
Post: Knowing what I know now and having the equipment I have now, some several months after my initial Mirror escort run, I could post WAY higher numbers on that same mirror ship, probably closer to 25k to 30k DPS.

Beware however, this video is long, over 1hour, I do more than just do a run, I actually walk through the set-up, I made it for people who either don't know anything and are just starting or for people who just plain think one ship or weapon is better than another.
When I started five years ago it was nothing but escorts, but I've recently come to enjoy science and created a few extremely potent builds. Trouble is I can't find a ship I quite like... don't get me wrong the fleet Scryer is amazing but it lacks the tactical slots for a truly lethal torpedo boat.
The Dauntless is too rigid and I'm afraid it'll be quickly outdated, so I guess I'm waiting for a T6 Vesta.
Right now top picks are: FED: Manticore, Valiant, Pathfinder, Presideo KDF: Bop t6, T6 raptors ROM: T6 Tvaro, ROM Destroyer.

The turn rate is awful. I got the Tachyokinetic Converter and 2 Epic RCS consoles (one Fleet, one Crafting), and Pilot training, and it's still too low.:p

Any ship with gravity well and particle manipulator is awesome. If I then can add kemo, attack pattern delta + starship trait trait, or power to weapon + starship trait or dem + doff - makes it even more interesting. But even without all these things, a properly set up ship delivers just as much fun IMO. So, no best ship for me, just a heck lot to choose from, each and every day

For my playstyle? As a main Fed science officer that loves fast, nimble, escort-like ships and space magic, I'd have to say the Nova (science vessel retrofit, mirror and fleet versions). Turn rate almost that of an escort, fleet version comes with a LtC tac boff seat that at the same time doesn't sacrifice too much science, a fragile hull with very good shields, that's right up my alley. Performs well when paired with the pilot spec. Not to mention it's a gorgeous little ship. Favourite design in the game for me.
As Reyan implied, it's nowhere near objectively being the best ship in the game and not even a top contender for Fed science officers... But for my playstyle, what it does, it does best. "Float like a butterfly, sting like a bee".
I'd have to say the Vesta line of ships. They have exactly what I want, enough sci to slot a wide variety of abilities, ample consoles in all 3 categories plus a hanger bay to boost things. Only thing I miss is it not being T6 so missing one slot for a console and the aux weapons only being cannons when I'd rather have the option of beams.
Aesthetics...the Rhode Island and the Wells, but I always come back to the Mobius, oh and now the Annorax myself!
I do with that the Wells/Mobius could use the consoles that the Annorax can...and that I could make my Mobius look like the Wells, like the Undine ships can be interchangeable.

Personally, though, the most fun ships for me to fly are the Pilot escorts. Those things are damn near unkillable if you fly them right.

Until they ever decide to release T6 versions of the MM ships, I'm sticking with my T5-U Vesta.
I'm not going to use that toilet seat, the ugly science cruiser with equally ugly looking nacelles or the pilot ship.
Playing it as a DPS ship while ignoring it's science abilities is absolutely criminal.

Nandi is better or equal to most ships named in this thread already, and was a freebie.
What more can one ask for ? For Free ?
I can't justify spending 600-700-800 million ec for a ship that will be hardly an upgrade over the Nandi. And quite possibly a downgrade !

I dearly hope that when a T6 Odyssey is released, they also release a T6 Aquarius with pilot rolls.
