Janeway only wanted to incapacitate the Undine aboard her ship so they probably didn't have as many nanoprobes to turn the phaser beam green. As for In the Flesh, I'm not sure they even fired the modified hand phasers/rifles. Then again, it's been a while since I watched Voyager.
I would want the undine rep weapons to be gold like the actual undine weapons. The romulan rep weapons look like what the romulans use, the nukara reputation (space) weapons look like what the tholians use, so why not the same for the undine? It's just a thought, feel free to tell me why you agree/disagree.

Not really since the plasma energy weapons for Romulans were non-canon to begin with. 2 out of my 4 Romulan chars use disruptors and a third one is only using plasma because she's just gotten to 50 and it's what was on her ship by default. Also I don't really want another shade of green for plasma weapons. Two is bad enough.

Umm where does it say Plasma isn't canon? Disruptors are canon for the Romulan Empire...but that doesn't mean they're for the Romulan Republic.

That could have changed in the meantime. However we are used to Romulans with disruptors and plasma torpedoes, Feds with phasers/photons/quantums and Klingons with disruptors/photons. The Romulans are the only ones where we don't get canon loadouts as standard and it doesn't make much sense that the Republic uses mostly the same ship designs as the Empire with other weapons.

It looks like a lot of people are getting confused. I'll try and break it down. The new undine rep phasers are green 1 player (the op) doesn't like them, so he believes everyone agrees with him.
The phasers from the new rep are green because they are bio-molecular, the same as the modified bio-molecular photon torpedos that voyager used a few times against the undine. We are not talking about weapons that come equipped to undine ships, and we are not talking about weather voyager had green phasers (because they were clearly orange). It's about the new phasers being green to match the green girls used in Voyager against the undine. And they weren't disruptor green, they had a bit of a yellow tint added to green. It was closer to plasma color.
I absolutely love disruptors so any green weapons are fine by me. It's the plasma weapons that I can't stand. Romulans using plasma is an absolute joke since we all know canonically speaking that Romulans used disruptors. Anyways, I digress. Please don't pretend to speak on behalf of a majority that doesn't exist OP. Just because you don't like something doesn't mean everybody else has to dislike it as well. Tisk tisk!
We need more phaser colours. If I can mix orange, blue, and green, I'm 3/7ths of the way to a technicolour dreamboat of the same energy type. Pop BFAW and taste the rainbow.

I further find all the "green Voyager torpedo" claptrap to be exactly what Cryptic hopes for- people buying that malarkey rather than "Look how we can do this season on the cheap- "disruptors" and "phasers" that are the same color, right down to cheaping out on ground weapon models- 1 for anything vaguely rifle-like, one for blast assault/miniguns, and one for pistols."
But to each their own...happy acceptance of mediocrity in games does seem to be a thing these days.

However, the Borg nanoprobe phasers they used on Voyager in seasons 4 and 5 still retained their Starfleet looking orange beams and pulses.

Frankly, i'm still disappointed that the Romulans don't have their own anti-Borg set.
Generally, Romulans have been shown to use disruptors (and plasma torpedos).
Plasma beams [Edit: for Romulans] are a STO invention.
