The way I read it, Sisko commands the station but he reports to an admiral managing Starfleet's regional operations (e.g. Nechayev).
I could understand a commander/captain being incharge of it until the worm hole then the Dominion on the other side of it. I equate that station these days to any Starbase.

if they could tie titles into the game better i would stick with captain and then in missions i would be acknowledged as such.
i think the biggest problem is that yes lvl wise your a vice admiral but why cant we choose what people call us is the problem (one of my characters has captain pips and i Rp him as such but i hate when it reads "good day Vice admiral")

This is only a mild one to me. (Though when they call you rear admiral, lower half I cringe.) Even though properly the form of address should be just Admiral.
I can see they have had setup for promoting your officers to captain for a while. But when I try it just says I am not allowed.

Eh, I've always looked at it that we're the 5% of flag officers who actually do something, unlike the other 95% who sit back and wait for the Enterprise or whoever to save the day...and then yell at them for it.

Star trek I, Kirk conned his way into it. For over 2 years previously he'd been star fleet's chief of operations.
Star trek II: again he was merely a passenger when Star fleet ordered him to Regulus. Infact he didn't want to take command of the ship in the first place, he just told Spock to get him there. Spock told him to take over since it was combat duty and Spock was a better teacher than combat officer.
Star Trek III: well ofcourse kirk stole the enterprise. Why he was demoted in 4.

Bad example. Kirk's a loose cannon anyway and, as talonxv pointed out, there were extenuating circumstances in all those cases.

There's a such thing as separation between story and the player's ability to enjoy the story. If something breaks your suspension of disbelief, then you're well in your right to complain about it. The story may recognize only one vice-admiral but that's no help when you're flying in sector space and get passed by twelve of them in a group. I mean, at that point you either assume that Star Fleet has been taken over (Again) by aliens who know what rank is, but not how it works or admirals are like whales and travel in groups in order to defend themselves from natural predators.
We can't give you a squadron so we need a good excuse to keep you captaining instead of pushing papers.

One thing that is cool, if you don't like your captain/admiral going on away missions, is that you can create ENTIRELY seperate characters in the tailor
If you so desire your Admiral Can be an Afro American, and your Away team Redshirt can be of Japanese decent, might help with you immersion.
Say for example you don't think your Admiral should be mining, Switch to your Redshirt Costume, pretend your one of the grunts while you mine rocks
This might have some value if you want better visual Cohesion, though it won;t fix how NPCs will adress you of course

Thought I would just point out that by Naval Decorum, regardless of rank, the commanding officer of any vessel is addressed as Captain, so technicaly as soon as you step on board your ship, you are a Captain.

They will do something by making Admiral mean something. They also might introduce Rank Selection so npcs would address you as Master Chef.
Level 1- 9 Ensign
10 - 19 Lt Junior Grade
20 - 29 Lt
30 - 39 Lt Commander
40 - 49 Commander
50 Captain
This would at least keep the rank structure in game in line with what was seen in the Shows.
