Is it possible you had "On Demand Patching" enabled in the launcher, and only recently disabled it?

On Demand patching downloads a smaller set of client files and then downloads and patches other files as you need them (IE if you zone into a map you haven't been on before.) The upside is that you download less during the Cryptic Launcher phase of logging in; BUT (and IMO this is a big downside for a lot of players) it means you may encounter more problems (and LONG map transition times) when you're actually in game playing STO.
Basically, if you have "On Demand Patching" disabled, the launcher will download every file the STO client needs before launching the game, and if you had recently disabled it; that's why you suddenly saw you had a 3787MB download; the client needed to download the rest of the files to your PC all at once.
