I honestly wouldn't expect the two perfects to stack, but I've never had two of the same type of perfect on one character to test this. I noticed a similar issue when I was playing around on the preview server before mod 4 with rank 10s that I was making.

Zen store pres wards and the old unbound coffer wards never stacked. I don't think I've ever owned a Zen store coal ward to observe if they had the same issue, but it seems likely. (Same sort of thing as what they had with the bound peridots from coffers and hoard drops being two different item stacks, since fixed.)
The perfect enchants and rank 10s, I can only guess that the game is attempting to track any overage of refining points and not allowing them to stack as a result, even though the overage is invisible to the players.

That makes a lot of sense, and we'll see that overage in Mod 6, when enchantments can be ranked to 12 -- and presumably weapon and armor enchantments get another rank.
