Marks of Potency (which come in 4 grades, from white (minor) to greater (purple)) are used to upgrade Runestones and Enchantments; it's the Marks of Power, Union and Stability (think I remembered them all correctly) which are needed to upgrade artifacts.

Click on the artifact or enchant that you want to refine. Scroll down to "refine artifact/enchant". Plug the pearl/peridot/whatever into one of the refinement slots and click "refine". Points will be added to artifact/enchantment.

As for marks of potency, when your item is full of refining points, you'll have the option to upgrade it. The game will automatically slot the marks for you if you have the right kind. You may wish to use a preservation ward for protecting blue marks from being destroyed on failure, but probably not with the green ones.
Don't know what level you are, but you'll get a quest that teaches you this in PE sooner or later. I got it rather early, though the artifact-quest wasn't until the late 20s. The quest will teach you everything about refining.

The mark is used for upgrading your artifacts and the peridot and white pearl can be used to add refinement points to enchants or artifacts

marks of power, union and stability range from uncommon to rare to epic. these are reagents for upgrading specific types of artifacts. for example the lantern of revelation is a power-type artifact and can only use power reagents.
white pearls, peridots, aquamarines and the flawless sapphire are "refining stones" and each have an RP value of 100, 500, 1500 and 5000 respectively. they are used in refinement slots to add RP to an item you are upgrading.
