Moved to Bug Reports (PC). While I personally haven't experienced this issue, I can totally understand how annoying this must be.

Is there anyway to get rid of the waukeen golden gilding? Every bow I put in is gold now I cannot make it go away. Dye remover will not work.
Even transmuting overtop the gold remains? The weapon itself is gold, not dyed. If you want the shape of the Waukeen weapon but not the gilding, you have to figure out what item they've copied (they are all copied from something else) and use that, as it will have a natural base colour. (Dyeing weapons would be better though. Hint hint.)
Dye persisting though transmuting is intentional, and beneficial for people who have a custom dye job they wish to preserve. It's gotten fiddlier since the elemental infused items all come with a pre-applied dyepack that has to be removed first if you're putting a dyed transmute over it, or can be removed after if you want the innate colour of the transmute. If you are putting one dyed item over another, you need to remove the colour you don't want first, unless you have a different final colour planned, then you can simply apply that at the end. If you are putting together one dyed and one undyed item, the dye will hold true. Again, this is to the benefit of people who have custom dye in place and don't want to pay for it again. Dye remover is cheaper, just have to use it at the right time.
