I have had this issue for the past few days. It has been hit or miss. I've tried a restart of my computer to fix it. I've tried restarting my router. Nothing works beyond just waiting and trying again later. looks like the patch server has been down for over an hour. http://www.mmoserverstatus.com/star_trek_online

You're luck. I've been to DS9 a few times since this bug showed up and no such luck as having the window, to finish this mission, show up.

I have the same issue with my AoY toon. My FED and KDF toons were able to finish the mission and get the items.

I just successfully tested it with my AoY toon. Note: Make sure that you drop the quest, if it's active, and select it again to start from the beginning.

Needs a quick fix! Killing yourself to get inside the ship and hoping that the other 5 players know the same thing is just not fun.

Nice one.... You can get in by killing yourself in a plasma stream.

I have the same issue here and unfortunately the PC patch notes for 3/2/2017 don't have this listed as either a fix or known issue. I sent an in game bug report for this a few days ago but I'm still not sure that the bug report system actually works. I sure know that the search bugs doesn't work for me at all.
